This paper summarizes the principals and statistical elements of phylogenetic analysis. This article also illustrates how the various phylogenetic analysis methods are applied in the research of ancient DNA, and evaluates their advantages and disadvantages in actual data analyses. Moreover, the limitations of phylogenetic analysis are discussed, as well as its developmental tendency.
