The advantage of being able to investigate the abundance and composition of millions of sequences in parallel has established microarrays as an attractive technology for genome wide transcription and sequence variation profiling (Zhu, 2003; Gershon, 2005; Zhu and Salmeron, 2007). We used microarrays to scan genetic variations at a genome scale to look for exotic alleles in diverse germplasm, to develop ultra-high density genetic reference map, and to identify genetic markers that associated with traits. Together with gene expression information obtained from the genome wide expression analyses using the same technology, such an approach provides opportunities to identify candidate genes or functional markers that underlying the traits.
