Aim: To establish an assessment method for the multiple sequence alignment(MSA). Methods: Sup- posing the unknown structure of one protein sequence, the MSA was exploited as the model of the supposed un- known proteins according to the other proteins' 3-D structures. Moreover, the average similarity between the mod- els and the actual structure of the supposed unknown protein was assessed for the practicability of the MSA. Results: Based on the SCOP database, average similarity was found to be fairly consistent with the classifi- cation of experts. Conclusion: Average similarity is indictive of a golden benchmark for MSA.
