摘要
应用生物信息学方法,对牙鲆EST-SSRs的分布频率及碱基重复特点进行了归纳与分析。结果表明,5 927条牙鲆非冗余EST序列通过在线搜索共检索出471个SSRs,分布于390条EST中,出现频率为7.95%,平均分布距离为7.9 kb。包括了112种重复基元,其中二核苷酸重复基元占主导地位,占总SSR的59.02%。AC是二核苷酸中的优势基元,占二核苷酸重复类型的16.91%。三核苷酸重复基元、四核苷酸重复基元和六核苷酸重复基元分布比较分散,三核苷酸重复基元中GAG数量最多,但仅占三核苷酸重复类型的7.26%。研究结果为牙鲆EST-SSR标记的开发及应用奠定了理论基础。
By applying bioinformatics methods,the distribution frequency and characteristic of base repeat of EST-SSRs were induced and analyzed in Japanese flounder(Paralichthys olivaceus).The results showed that 5 927 non-redundant ESTs were screened and 471 SSRs were mined out.The frequency of these EST-SSRs was 7.95% and the mean distance of distribution was 7.9 kb in non-redundant ESTs.All these SSRs included 112 kinds of repeat motifs.Among them the dinucleotide repest motif was the dominant type(59.02%),the trinucleotide repeat motif took the second place(26.33%).AC was the most common motif in dinucleotide,accounting for 16.91%.The distribution of trinucleotide,tetranucleotide and hexanucleotide repeats were dispersive.The dominant motif was GAG in trinucleotide repeats,only accounting for 7.26% in all the trinucleotide repeats.All these established the theoretic foundation for development and application of EST-SSR in Japanese flounder.
