摘要
目的对不同基因型的丙型肝炎病毒(HCV)E2蛋白进行生物信息学比较分析。方法从GeneBank中获取不同基因型HCV的E2蛋白核苷酸与氨基酸序列,运用DNA Star,Clustal X,BioEdit等国际通用软件进行氨基酸和核苷酸的序列比对,计算核苷酸和氨基酸同源性,应用AntheProt5.0软件分析HCV E2蛋白二级结构。结果不同基因型E2蛋白氨基酸数在HCV蛋白中所占比例为10.93%-11.65%。不同基因型间E2蛋白基因核苷酸同源性为61.1%-74.8%,氨基酸同源性为64.0%-82.2%;不同基因型E2蛋白氨基酸序列比对显示3个高变异区域,分别为aa1-aa28(突变率为71.4%)、aa74-aa101(突变率为71.4%)和aa189-aa205(突变率为88.2%);不同基因型E2蛋白均富含潜在α螺旋(11%-21%)、β折叠(29%-43%)和卷曲结构(43%-51%)。结论不同基因型的HCV E2蛋白存在较大异质性。
Objective To identify the E2 protein of different genotypes of hepatitis C virus(HCV)by a comparative bioinformatics analysis.Methods The amino acid and nucleotide sequences of HCV E2 protein of different genotypes were retrieved from GeneBank.Softwares DNA Star,Clustal X and Bioedit were used to align different amino acid and nucleotide sequences and to calculate the homologues of different amino acid and nucleotide sequences.Software AntheProt 5.0was used to predict the secondary structure of E2 protein.Results The number of E2 amino acid accounted for 10.93%-11.65% of whole HCV proteins.Nucleotide and amino acid identity of HCV E2 protein of different genotypes ranged from 61.1% to 74.8% and from 64.0% to 82.2%,respectively.Three hypervariable regions found in amino acid sequences of E2 protein were aa1-aa28(mutation rate:71.4%),aa74-aa101(mutation rate:71.4%)and aa189-aa205(mutation rate:88.2%).Theα-helix(11%-21%),β-sheet(29%-43%)and coil structure(43%-51%)were rich in HCV E2 protein of different genotypes.Conclusion There is great heterogeneity in HCV E2 protein among different genotypes.
