This paper discusses some methodological problems of hypercycle theory, a self-organization theory about non-equilibrium systems found by M Eigen et al in the 1970's. These methodological problems include: the intertransformation between cause and effect, the combination between competition and cooperation, the unity between physics and biology, and the complementary use between history and logic.
