大鼠颅脑损伤后3种神经保护药物干预下海马区共同差异基因分析 被引量:1

Analysis of Common Differentially Expressed Genes in Hippocampus of Rats Treated with Three Neuroprotective Drugs after Craniocerebral Injury

摘要 目的寻找创伤性颅脑损伤后,大鼠脑内海马区在3种不同神经保护药物作用下,共同出现差异表达的基因。方法从公开的GEO数据库中下载编号为GSE59645的数据集,在R语言中使用limma包进行差异表达基因分析,找出与创伤性脑损伤(trauma brain injury,TBI)大鼠比较,PMI、JM6及E33治疗组大鼠各自海马区的差异表达基因;通过在线网站Venny 2.1绘制韦恩图寻找共同差异表达基因;利用DAVID网站进行共同差异表达基因的功能富集及信号通路分析,并于STRING数据库中寻找共同差异表达基因的蛋白互作网络,将所寻得的蛋白互作网络数据通过Cytoscape软件进行可视化作图。结果与TBI组大鼠比较,PMI、JM6及E33治疗组大鼠海马区一共出现94个共同差异表达基因,其中包括40个表达上调基因,54个表达下调基因。对共同差异基因进行GO和KEGG分析发现,它们主要参与调控基因的转录、翻译及蛋白质翻译后修饰,通过PPI网络构建后找到在神经保护中起重要作用的12个模块基因。结论该研究中的共同差异基因主要集中于调控基因的转录、翻译及蛋白质翻译后的修饰,这些生物学过程可作为TBI后神经保护药物研究的切入点。 Objective To find the common differentially expressed genes in the hippocampus after traumatic brain injury under the treatment of three different neuroprotective drugs.Methods GSE59645 dataset was downloaded from Gene Expression Omnibus,then we used limma package in R language for differential gene expression analysis.The differentially expressed genes(DEGs)in the hippocampus of the rats treated with PMI,JM6 and E33 were found respectively,and the common differentially expressed genes were gained by Venn diagram from online website Venny 2.1.The function enrichment and signal pathway analysis of common DEGs were carried out through DAVID website,and the protein-protein interaction(PPI) network of common DEGs was searched in STRING database.Finally,we used Cytoscape software to obtain visual map of PPI data.ResultsTotally,94 common DEGs were identified in the hippocampus of PMI,JM6 and E33 treatment groups,including 40 up-regulated genes and 54 down-regulated genes.GO and KEGG analysis of common DEGs revealed that these genes were mainly involved in transcription,translation and post-translational modification of proteins,then 12 key genes that might play an important role in neuroprotection were identified through the construction of PPI network.Conclusion Common DEGs prevailingly participated in the regulation of gene transcription,translation and post-translational modification of proteins,these biological processes may become the entry point for the research of post-trauma brain injury(TBI)neuroprotective drugs.
