摘要
目的应用生物信息学方法分析筛选胃癌患者差异表达基因,探讨其在胃癌发生发展及预后中的临床价值及意义。方法在癌症基因组图谱(The cancer Genome Atlas,TCGA)数据库中下载胃癌基因表达相关的数据,利用Perl构建基因表达矩阵并提取患者临床病理信息;利用R语言中的edgeR程序包筛选表达差异基因;UALCAN在线网站进行基因差异表达、临床病理信息及生存分析。采用Cox回归及Kaplan-Meier Plotter在线分析目的基因与胃癌患者预后的相关性。最后,利用基因集富集分析(gene-set enrichment analysis,GSEA)对靶基因进行KEGG(Kyoto Encyclopedia of Genes and Genomes,KEGG)通路富集分析,探讨其参与胃癌发生发展的信号通路及可能分子机制。结果通过对TCGA数据库的数据分析获得2676个差异化表达基因;UALCAN在线网站分析差异化基因,显示PDGFRB基因在胃癌组织中显著高表达,且与胃癌患者的临床病理及不良预后显著相关(P<0.01);生存分析提示PDGFRB基因高表达时,胃癌患者的预后相对较差;STRING在线网站和GSEA软件分析表明,PDGFRB基因可能通过调控Wnt信号通路来影响胃癌的发生发展。结论PDGFRB基因可作为胃癌独立的预后基因,可能通过调控Wnt信号通路影响胃癌的发生发展,并有望成为治疗胃癌的新的诊断标记和潜在治疗靶标。
Objective To analyze and screen differentially expressed genes in gastric cancer patients by bioinformatics method and to investigate their clinical application value in the development and prognosis of gastric cancer.Methods Gastric cancer gene expression data and clinical data were downloaded from The Cancer Genome Atlas(TCGA)database.Perl was used to construct gene expression matrix and extract clinicopathological information of patients.Edger program in R language was used to screen differentially expressed genes.Gene differential expression,clinicopathological information and survival analysis were performed on UALCAN online site.Cox regression and Kaplan-Meier Plotter were used to analyze the correlation between target gene and prognosis of gastric cancer patients.Finally,Gene-set Enrichment Analysis(GSEA)was used to enrich the Kyoto Encyclopedia of Genes and Genomes(KEGG)pathway of target Genes to explore the signaling pathways and possible molecular mechanisms involved in the development of gastric cancer.Results 2676 differentially expressed genes were obtained by analyzing the TCGA database.Analysis of differential genes by UALCAN online site showed that PDGFRB gene was significantly overexpressed in gastric cancer tissues,and was significantly correlated with clinicopathology and poor prognosis of gastric cancer patients(P<0.01).Survival analysis suggested that the prognosis of gastric cancer patients with high expression of PDGFRB gene was relatively poor.The analysis of STRING online site and GSEA software showed that PDGFRB gene may affect the occurrence and development of gastric cancer by regulating the Wnt signaling pathway.Conclusion PDGFRB gene can be used as an independent prognostic gene for gastric cancer,which may affect the progression of gastric cancer by regulating Wnt signaling pathway,and is expected to be a new diagnostic marker and potential therapeutic target for the treatment of gastric cancer.
