整合分析GEO和TCGA数据筛选喉鳞状细胞癌中新的基因预后标志物

Identification of a novel gene prognostic signature in patients with laryngeal squamous-cell cancer by integrative analysis of GEO and TCGA data

摘要 目的:通过生物信息学分析鉴定喉鳞状细胞癌(LSCC)的潜在诊断、预后基因。方法:高通量基因表达数据库(GEO)中的数据(GSE143224和GSE59102)和癌症基因组图谱(TCGA)中的转录组数据用于生物信息学分析。确定了癌与正常样本之间的差异表达基因(DEGs),并进行了功能和通路的富集分析。此外,使用Cox比例风险模型确定了与LSCC的发病机制和预后有关的基因。诺模图对患者的生存结局进行了量化。结果:总共确定了117个上调的DEGs和250个下调的DEGs。细胞外泌体和代谢途径是主要的生物学过程。确定了可能与LSCC的发病机制高度相关的15个基因。通过多因素Cox回归分析构建由7个基因(包括STC2、SERPINB13、RPL39L、SORBS2、LAPTM4B、ITGA6、DPT)组成的预后标志物,在预测总体生存率方面表现良好。同时,构建了整合基因标志物和临床病理风险参数的诺模图,以预测LSCC患者的总体生存率。结论:我们的研究发现了一组稳健的基于基因的标志物,可用于预测LSCC患者的预后,这可能有助于临床医生的决策,并可作为喉鳞状细胞癌药物合成的潜在新靶点。 Objective:To identify the potential diagnostic and prognostic genes of laryngeal squamous cell carcinoma(LSCC)through bioinformatic analysis.Methods:Raw RNA microarray data(GSE143224 and GSE59102)from Gene Expression Omnibus(GEO)and the Cancer Genome Atlas(TCGA)dataset were used for the bioinformatic analysis.The differentially expressed genes(DEGs)between carcinoma and normal samples were identified,and function enrichment analyses were conducted.Moreover,genes related to the pathogenesis and prognosis of LSCC were identified by using Cox proportional hazards model.Normogram quantifies the survival outcomes of patients.Results:A total of 117 up-regulated and 250 down-regulated DEGs were identified.Extracellular exosome and metabolic pathways were the major enriched functions and pathways,respectively.Fifteen genes that might be highly related to the pathogenesis of LSCC were identified.A seven-genes(including STC2,SERPINB13,RPL39L,SORBS2,LAPTM4B,ITGA6,and DPT)prognostic signature was constructed by multivariate Cox regression analyses,which showed a good performance in predicting overall survivals.A nomogram that integrated genes signature and clinicopathological risk factors was constructed to predict overall survival for LSCC patients.Conclusion:Our findings has developed a robust gene-based signature for predicting the prognosis of LSCC,which may assist clinical decisions and serve as potential new targets for drug synthesis of LSCC.
