基于RNA-Seq高通量测序技术对肉牛下丘脑基因表达分析及新基因挖掘研究

RNA-Seq analysis of hypothalamus to improve gene structure information and mine new genes in cattle

摘要 通过对9头不同月龄的安格斯母牛下丘脑组织进行转录组测序和生物信息学比较分析,筛选和挖掘与肉牛生长、繁殖活动相关候选基因和信号通路。通过转录组测序,进行表达基因分析、GO和KEGG富集分析以及信号通路筛选。结果显示,共获得59.74 Gb clean data,各组的样品clean data均达到6.64 Gb,Q30碱基百分比平均在94.60%及以上。有18979个基因在所有组织中都有表达,有1706个基因只在2个月龄段下丘脑组织中共同表达,有2149个基因只在其中的1个月龄段下丘脑组织中表达。在所有下丘脑所表达的基因中,GO、KOG和KEGG数据库得到注释的分别为2621,12930和13453个。在所有KEGG通路中,血管内皮生长因子信号通路、Notch信号通路和Hippo信号通路在各年龄段下丘脑组织中检出频率最高,说明这些信号通路可能通过下丘脑和性腺轴对母牛生殖活动产生影响。 The aim of this study was to screen the signaling pathways and mine the genes related to the development of hypothalamics in cows in by transcriptome sequencing and bioinformatics analysis.IlluminaⅡhigh-throughput sequencing technology was used to sequence transcriptomes of hypothalamics at different ages from 9 cows.The total number of hypothalamic assembled was compared to the reference genome sequence,differentially expressed genes analysis,GO and KEGG enrichment analysis and candidate gene screening were performed.The results showed that about 59.74 Gb clean data were obtained.The clean data of each sample reached 6.64 Gb.Q30 base percentage was above 94.60%.There were 18979 genes expressed in all tissues at all age stages,1706 genes were only co-expressed in two age stages,and 2149 genes were expressed only in one stage.A total of expression genes from hypothalamics,which 2621,12930 and 13453 were annotated in the GO,KOG and KEGG database.It was found that the expressed genes were mainly concentrated in VEGF signaling pathway,Notch signaling pathway and Hippo signaling pathway.This indicates these signaling pathways may also affect the reproductive activity of cows through the hypothalamics and HPO axis.
