生信筛选肝癌患者TACE治疗效果相关基因

Screening the Genes Related to the Effect of TACE from Hepatocellular Carcinoma Patients by Bioinformatics

摘要 目的筛选与肝癌经肝动脉化疗栓塞治疗效果相关的基因及信号通路,预测肝癌经肝动脉化疗栓塞(transcatheter arterial chemoembolization,TACE)疗效的预后基因。方法选取GEO数据库中的基因表达数据集“GSE104580”,使用R软件筛选差异基因;Metascape在线工具对差异基因进行GO和KEGG富集分析;使用STRING在线数据库构建差异基因的PPI网络,用Cytoscape软件进行可视化处理并筛选关键基因;使用Kaplan-Meier Plotter在线平台和GEPIA在线工具评估关键基因表达和生存分析,应用HCCDB数据库分析关键基因在肝癌患者中的预后价值。结果筛选出261个差异基因,其中有118个上调基因,143个下调基因;这些基因主要参与了氧化还原酶活性、单羧酸代谢过程、小分子分解代谢过程等GO基因功能,主要调控化学致癌作用、胆汁分泌、甾类激素生物合成等;构建出PPI网络模型筛选出10个关键基因,这10个关键基因在肝癌中均存在差异表达并且与患者总体生存密切相关,CDC20、UBE2C、CYP3A4可作为肝细胞癌预后基因。结论TACE有反应组和无反应组存在差异基因,这些基因富集分析的结果有助研究治疗效果产生差异的原因和分子机制,关键基因对判断肝癌TACE预后具有重要意义。 Objective To screen the genes and signaling pathways related to the therapeutic effect of transcatheter arterial chemoembolization(TACE)for hepatocellular carcinoma(HCC),and to predict the prognostic genes.Methods The gene expression dataset“GSE104580”from GEO database was selected,and the differential genes were screened by R software.Metascape online tool was used for GO and KEGG enrichment analysis of differential genes.The PPI network of differential genes was constructed using STRING online database,and the key genes were screened by Cytoscape software.Kaplan-Meier Plotter online platform and GEPIA online tool were used to evaluate key gene expression and conduct survival analysis,and HCCDB database was used to analyze the prognostic value of key genes in HCC patients.Results 261 differential genes were screened,including 118 up-regulated genes and 143 down-regulated genes.These genes were mainly involved in GO gene functions,such as REDOX enzyme activity,monocarboxylic acid metabolism and small secretion and steroid hormone biosynthesis,etc.PPI network model was constructed to screen out 10 key genes,all of which were differentially expressed and correlated with overall survival in HCC.CDC20,UBE2C and CYP3A4 could be used as prognostic genes of HCC.Conclusion There are different genes in the TACE response group and the non-response group.The results of gene enrichment analysis might help investigate the causes and molecular mechanisms underlying the different treatment effect,and are important to evaluate the prognosis of TACE in liver cancer.
