摘要
目的从辣椒(Capsicum annuum L.)全基因组中鉴定VQ基因,并进行基因结构、基因进化、染色体定位以及组织表达和低温诱导表达分析。方法利用辣椒基因组数据库,通过生物信息学方法,鉴定辣椒基因(Ca VQ)家族成员;利用MEME、GSDS 2.0、DNAMAN8、Map Inspect等软件进行基因结构及染色体定位分析;采用MEGA6.0软件进行系统进化树分析;利用RNA-seq数据及q RT-PCR的方法进行辣椒组织表达模式和低温胁迫分析。结果辣椒全基因组中含有29个Ca VQ基因;Ca VQ基因结构相对简单,不均匀地分布在辣椒各染色体上;Ca VQ基因家族分为2组(GroupⅠ和GroupⅡ)及6个亚组(GroupⅠa、GroupⅠb、GroupⅠc、GroupⅡa、GroupⅡb和GroupⅡc);不同组织中Ca VQ基因的表达量具有一定差异,低温胁迫可抑制或激活部分Ca VQ基因表达量。结论 Ca VQ基因家族包括29个成员,分为2组,6个亚组,分布于10条染色体上,其组织表达模式及基因响应具有多样性。
Objective To identify VQ genes from pepper genome, and analyze the gene structure, phylogeny, chromosome location, tissue expression pattern and low temperature-induced expression of Ca VQ genes. Methods The Ca VQ genes were identified by pepper genome database and bioinformatic method. Gene structure and chromosome localization were analyzed by softwares, such as MEME, GSDS 2.0, DNAMAN 8, Map Inspect etc. A phylogenetic tree was created by using the MEGA 6.0program. Tissue expression pattern and expression under low temperature stress of Ca VQ genes were analyzed based on RNAseq database and q RT-PCR method. Results 29 Ca VQ genes were identified from pepper. The structure of Ca VQ genes were relatively simple, and distributed on different chromosomes unevenly. Ca VQ genes were divided into 2 groups(Group I and Group II) and 6 subgroups(Group I a, Group I b, Group I c, Group II a, Group II b and Group IIc). The expression of this gene family had tissue specificity, and the low temperature stress could change the expression of partial Ca VQ genes. Conclusion Ca VQ gene family consisted of 29 genes. They were devided into 2 groups, 6 subgroups and distributed on 10 chromosomes with special response to external stimulates and different expression patterns in different tissues and developmental stages.
