Evolutionary selection on synonymous codons in RNA G-quadruplex structural region

To investigate how synonymous codons have been adapted to the formation of ribonucleic acid(RNA)G-quadruplex(rG4)structure,a computational searching algorithm G4Hunter was applied to detect rG4 structures in protein-coding sequences of mRNAs in five eukaryotic species.The native sequences forming rG4s were then compared with randomized sequences to evaluate selection on synonymous codons.Factors that may influence the formation of rG4 were also investigated,and the selection pressures of rG4 in different gene regions were compared to explore its potential roles in gene regulation.The results show universal selective pressure acts on synonymous codons in rG4 regions to facilitate rG4 formation in five eukaryotic organisms.While G-rich codon combinations are preferred in the rG4 structural region,C-rich codon combinations are selectively unfavorable for rG4 formation.Gene's codon usage bias,nucleotide composition,and evolutionary rate can account for the selective variations on synonymous codons among rG4 structures within a species.Moreover,rG4 structures in the translational initiation region showed significantly higher selective pressures than those in the translational elongation region. 展开更多

藻类鉴定被广泛应用于藻类遗传学、生理学、生态学和应用藻类学,尤其是藻类调查和评估.然而,基于形态学的鉴定往往因为分类特征未出现或不典型、设备限制和人员经验欠缺等原因带来较大误差.随着测序技术的不断发展,分子标记已成为藻类... 藻类鉴定被广泛应用于藻类遗传学、生理学、生态学和应用藻类学,尤其是藻类调查和评估.然而,基于形态学的鉴定往往因为分类特征未出现或不典型、设备限制和人员经验欠缺等原因带来较大误差.随着测序技术的不断发展,分子标记已成为藻类鉴定的一个通用工具.由于藻类类群众多且差异很大,分子标记的选择成为藻类鉴定的关键.本文综述了蓝藻、硅藻、绿藻、甲藻、裸藻、隐藻、金藻、黄藻、红藻和褐藻等主要门类分子标记的选择及应用进展,包括分子标记选择原则、常用标记和相应序列数据库,以及各个分子标记在不同类群应用中的优缺点等.藻类分子鉴定源于编码核糖体RNA的基因(rDNA),发展于细胞核、线粒体、叶绿体DNA等.然而,当前藻类分子鉴定逐渐细化和完善,单一的核糖体DNA、内转录间隔区(ITS)和保守蛋白编码基因等短序列分子标记已经很难满足藻类鉴定的需求,多标记组合成为一种必然选择.同时,线粒体基因组、叶绿体基因组、核基因组、转录组和宏基因组等提供了更多遗传进化信息,弥补了短序列分子标记在系统分类应用中的不足.对于藻类鉴定,单纯依赖分子标记或形态学都不足以保证鉴定的准确性,采用将分子生物学、形态学、生理生化学等结合的多相学方法,才能准确地完成鉴定工作.此外,藻类分子数据库的建立和完善是未来分子鉴定的重要工作,快速鉴定方法也必将在未来获得广泛的应用和发展. 展开更多

Background The importance of polymorphisms in the methylenetetrahydrofolate reductase (MTHFR) gene for the prediction of the response to fluorouracil-based adjuvant chemotherapy in gastric cancer patients remains unclear. The aim of this study is to assess the predictive value of several polymorphisms of the MTHFR gene for clinical outcomes of gastric cancer patients treated with fluorouracil-based adjuvant chemotherapy in Chinese population. Methods Three hundred and sixty-two Chinese patients with gastric cancer were treated with fluorouracil-based adjuvant chemotherapy. DNA samples were isolated from peripheral blood collected before treatment. The three single nucleotide polymorphisms (SNPs) (rs1801131, rs1801133, rs2274976) genotypes of the MTHFR gene were determined by matrix- assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS). Results The average response rate for chemotherapy was 46.7%. Homozygous genotypes rs2274976G/G (X2=22.7, P 〈0.01) and rs1801131A/A (X2=14.3, P=0.008) were over-represented in responsive patients. Carriers of the rs2274976A allele genotypes (G/A and A/A) and of the rs1801131C allele genotypes (A/C and C/C)were prevalent in nonresponsive patients. In the haplotype association analysis, there was a significant difference in global haplotype distribution between the groups (X2=20.69, P=0.000 124). Conclusions These results suggest that polymorphisms of the MTHFR gene may be used as predictors of the response to fluorouracil-based chemotherapy for gastric cancer patients in Chinese population. Well-designed, comprehensive, and prospective studies on determining these polymorphisms of MTHFR gene as clinical markers for predicting the response to fluorouracil-based therapy in gastric cancer patients is warranted. 展开更多

探究结核病疫情发展趋势是制定结核病防控策略的前提,而采取不同防控策略对疫情控制效果不同.文章根据浙江省结核病流行特点,构建动力学模型,并利用浙江省结核病监测数据和调查数据拟合模型.应用该模型预测浙江省2009-2050年结核病流行... 探究结核病疫情发展趋势是制定结核病防控策略的前提,而采取不同防控策略对疫情控制效果不同.文章根据浙江省结核病流行特点,构建动力学模型,并利用浙江省结核病监测数据和调查数据拟合模型.应用该模型预测浙江省2009-2050年结核病流行过程,发现浙江省总结核发病率呈缓慢下降趋势,但现行结核病防控策略难以达到消灭结核的全球目标(发病率〈1/100,000/年).其次,文章对比4种防控策略的效果,即提高治疗成功率,降低传染率,治疗潜伏结核感染,和加强耐药控制.分析显示,降低传染率可在短期大幅控制结核病发病率,而治疗潜伏结核感染的防控措施远期控制效果显著.评估各防控策略效果可为制定结核病防控策略提供科学依据. 展开更多

To evaluate and assess the effects of these adjustments, many parameters of the system states have to be monitored (such as molecular high- throughput technologies, physiological, image, etc.), and estimated at the different levels (such as molecular, cellular, tissue, organ, and system levels) and on the different dimensions (such as metabolic, immune, neural, etc.) for human system. Huge data have been produced during the whole process, and health systems engineering approach will model health and sick state in the human system by detecting and analyzing these multi-dimension and multi- level big-data in order to find personal suitable adjustment method. 展开更多
