Patterns of taxonomic and phylogenetic beta diversity and their relationships with environmental correlates can help reveal the origin and evolutionary history of regional biota.The Qinghai-Tibet Plateau(QTP)harbors a...Patterns of taxonomic and phylogenetic beta diversity and their relationships with environmental correlates can help reveal the origin and evolutionary history of regional biota.The Qinghai-Tibet Plateau(QTP)harbors an exceptionally diverse flora,however,a phylogenetic perspective has rarely been used to investigate its beta diversity and floristic regions.In this study,we used a phylogenetic approach to identify patterns of beta diversity and quantitatively delimit floristic regions on the Qinghai-Tibet Plateau.We also examined the relationships between multifaceted beta diversity,geographical distance,and climatic difference,and evaluated the relative importance of various factors(i.e.,climate,topography and history)in shaping patterns of beta diversity.Sørensen dissimilarity indices indicated that patterns of species turnover among sites dominated the QTP.We also found that patterns of both taxonomic and phylogenetic beta diversity were significantly related to geographical distance and climatic difference.The environmental factors that contributed most to these patterns of beta diversity include annual precipitation,mean annual temperature,climatic gradients and climatic instability.Hierarchical dendrograms of dissimilarity and non-metric multidimensional scaling ordination based on phylogenetic beta diversity data identified ten floristic subregions in the QTP.Our results suggest that the contemporary environment and historical climate changes have filtered species composition among sites and eventually determined beta diversity patterns of plants in the QTP.展开更多

α-diversity describes species diversity at local scales.The Simpson’s and Shannon-Wiener indices are widely used to characterizeα-diversity based on species abundances within a fixed study site(e.g.,a quadrat or pl...α-diversity describes species diversity at local scales.The Simpson’s and Shannon-Wiener indices are widely used to characterizeα-diversity based on species abundances within a fixed study site(e.g.,a quadrat or plot).Although such indices provide overall diversity estimates that can be analyzed,their values are not spatially continuous nor applicable in theory to any point within the study region,and thus they cannot be treated as spatial covariates for analyses of other variables.Herein,we extended the Simpson’s and Shannon-Wiener indices to create point estimates ofα-diversity for any location based on spatially explicit species occurrences within different bandwidths(i.e.,radii,with the location of interest as the center).For an arbitrary point in the study region,species occurrences within the circle plotting the bandwidth were weighted according to their distance from the center using a tri-cube kernel function,with occurrences closer to the center having greater weight than more distant ones.These novel kernel-basedα-diversity indices were tested using a tree dataset from a 400 m×400 m study region comprising a 200 m×200 m core region surrounded by a 100-m width buffer zone.Our newly extendedα-diversity indices did not disagree qualitatively with the traditional indices,and the former were slightly lower than the latter by<2%at medium and large band widths.The present work demonstrates the feasibility of using kernel-basedα-diversity indices to estimate diversity at any location in the study region and allows them to be used as quantifiable spatial covariates or predictors for other dependent variables of interest in future ecological studies.Spatially continuousα-diversity indices are useful to compare and monitor species trends in space and time,which is valuable for conservation practitioners.展开更多
Phyllosphere algae are common in tropical rainforests,forming visible biofilms or spots on plant leaf surfaces.However,knowledge of phyllosphere algal diversity and the environmental factors that drive that diversity ...Phyllosphere algae are common in tropical rainforests,forming visible biofilms or spots on plant leaf surfaces.However,knowledge of phyllosphere algal diversity and the environmental factors that drive that diversity is limited.The aim of this study is to identify the environmental factors that drive phyllosphere algal community composition and diversity in rainforests.For this purpose,we used single molecule real-time sequencing of full-length 18S rDNA to characterize the composition of phyllosphere microalgal communities growing on four host tree species(Ficus tikoua,Caryota mitis,Arenga pinnata,and Musa acuminata) common to three types of forest over four months at the Xishuangbanna Tropical Botanical Garden,Yunnan Province,China.Environmental 18S rDNA sequences revealed that the green algae orders Watanabeales and Trentepohliales were dominant in almost all algal communities and that phyllosphere algal species richness and biomass were lower in planted forest than in primeval and reserve rainforest.In addition,algal community composition differed significantly between planted forest and primeval rainforest.We also found that algal communities were affected by soluble reactive phosphorous,total nitrogen,and ammonium contents.Our findings indicate that algal community structure is significantly related to forest type and host tree species.Furthermore,this study is the first to identify environmental factors that affect phyllosphere algal communities,significantly contributing to future taxonomic research,especially for the green algae orders Watanabeales and Trentepohliales.This research also serves as an important reference for molecular diversity analysis of algae in other specific habitats,such as epiphytic algae and soil algae.展开更多

Based o...Microorganisms are fundamental for the functioning of marine ecosystems and are involved in the decomposition of organic matter, transformation of nutrients and circulation of biologically-important chemicals. Based on the complexity of the natural geographic characteristics of the Changjiang River Estuary, the geographic distribution of sedimentary microorganisms and the causes of this distribution are largely unexplored. In this work, the surface sediment samples from the adjacent sea area of the Changjiang River Estuary were collected. Their prokaryotic diversity was examined by high-throughput sequencing technology, and the environmental factors of the bacterial community were investigated. The results indicated that the distribution of prokaryotic communities in the sediments of the study areas showed obvious spatial heterogeneity. The sampling sequences divided the sample regions into three distinct clusters. Each geographic region had a unique community structure, although Proteobacteria, Bacteroidota, Desulfobacterota, Acidobacteriota, and Actinobacteriota all existed in these three branches. Canonical correspondence analysis demonstrated that prokaryotic diversity and community distribution were significantly correlated with the geographic location of sediment, seawater depth, and in particular, nutrient content(e.g., total phosphorus, total organic carbon and dissolved oxygen). Moreover, it was found for the first time that the metal ions obviously affected the composition and distribution of the prokaryotic community in this area. The ...To understand genetic structure and diversity of parental cultivars involved in China Mainland sugarcane breeding programs, 92 elite parents and 4 wild relatives were genotyped with 18 microsatellite DNA markers. The genetic similarity (GS) values among the cultivars ranged from 0.346 to 0.960 with an average of 0.533. Among the introduced cultivars, India accessions had the closest genetic distance to China Mainland accessions (0.447), while Australia accessions have the furthest distance (0.503). A comparison of allelic diversity among geographical origins showed that there were 22 China Mainland specific alleles, of which 28% were derived from native S. spontaneaum germplasm in China. Model-based genetic structure, clustering, and principal components analyses consistently revealed there were five groups within the 96 accessions. Groups 1, 2, 4, and 5 consisted of all cultivars and group 3 only contained wild germplasm. Group 2 was characterized as the Introduction group with 46 cultivars predominantly introduced from Australia, Taiwan of China, India, and USA. Groups 1, 4, and 5 consisted of cultivars mostly originated from China Mainland, defined as the Complex group, Yacheng lines group, and F134/CP72-1210 group, respectively, upon their pedigree. By understanding the genetic relationships among the parental cultivars, breeders can gain a rational basis for expanding the gene pool and select the best parental accessions for crossing.展开更多

In this study, we demonstrate the differences of genetic diversity levels between wild and captive individuals of Elliot’s Pheasant Syrmaticus ellioti. Wild individuals showed a higher genetic diversity level than that of the captive individuals. Nucleotide diversity and haplotype diversity of wild individuals were 0.00628 and 0.993, while those of captive individuals were 0.00150 and 0.584 respectively. Only 3 haplotypes of mtDNA control region sequence were identified among 36 captive individuals, while 16 unique haplotypes were identified among the 17 wild individuals in this study. One captive haplotype was shared by a wild individual from Anhui Province. It is concluded that a low number of founders was the likely reason for the lower level genetic diversity of the captive group. Careful genetic man- agement is suggested for captive populations, particularly of such an endangered species, to maintain genetic variability levels.展开更多

A total of 123 reproducible bands were used to calculate mean Nei's gene diversity, and mean Shannon's information index for each pig population. Based on these the Nei's standard genetic identity and distance were estimated, which was used to construct a dendrogram tree for the 10 pig breeds. Genetic diversity,population structure,and population expansion of goats worldwide(4165 individuals from 196 breeds)were analyzed using published mitochondrial DNA(mtDNA)D_loop hypervariable region sequences.Results s...Genetic diversity,population structure,and population expansion of goats worldwide(4165 individuals from 196 breeds)were analyzed using published mitochondrial DNA(mtDNA)D_loop hypervariable region sequences.Results showed that 2409 haplotypes and 301 polymorphic sites were present within the 401-bp length D_loop region,the nucleotide diversity(Pi)was 0.03471,and the haplotype diversity(Hd)was 0.9983.Phylogenetic analysis revealed that 98.92%of haplotypes were divided into six obvious clusters,consistent with the classification of the known mitochondrial haplogroups of goats.Haplogroup A accounted for the largest proportion(86%).Interestingly,two unknown divisions(Unknown I and Unknown II)were discovered from goats in Southwest China,suggesting that Southwest China has unique maternal haplogroups.Analysis of molecular variance(AMOVA)and the average number of pairwise differences between populations(PiXY)indicated that geographical variation was small but significant.Neutrality tests(Tajima’s D and Fu’s FS tests)and mismatch distribution showed that haplogroups B,C,and G had expansion histories.In addition,the phylogenetic relationship between domestic and wild goats suggested that Capra aegagrus is the most likely wild ancestor and may have participated in the domestication of ancestral populations of A,B,C,and F haplogroups.A meta-analysis on the mtDNA sequences of goats from international databases was conducted to analyze goats’genetic diversity,population structure,and matrilineal system evolution worldwide.The results may help further understand the domestication history and gene flow of goats worldwide.展开更多
Environmental DNA(eDNA)integrated with metabarcoding is a promising and powerful tool for species composition and biodiversity assessment in aquatic ecosystems and is increasingly applied to evaluate fish diversity.To...Environmental DNA(eDNA)integrated with metabarcoding is a promising and powerful tool for species composition and biodiversity assessment in aquatic ecosystems and is increasingly applied to evaluate fish diversity.To date,however,no standardized eDNA-based protocol has been established to monitor fish diversity.In this study,we investigated and compared two filtration methods and three DNA extraction methods using three filtration water volumes to determine a suitable approach for eDNA-based fish diversity monitoring in the Pearl River Estuary(PRE),a highly anthropogenically disturbed estuarine ecosystem.Compared to filtration-based precipitation,direct filtration was a more suitable method for eDNA metabarcoding in the PRE.The combined use of DNeasy Blood and Tissue Kit(BT)and traditional phenol/chloroform(PC)extraction produced higher DNA yields,amplicon sequence variants(ASVs),and Shannon diversity indices,and generated more homogeneous and consistent community composition among replicates.Compared to the other combined protocols,the PC and BT methods obtained better species detection,higher fish diversity,and greater consistency for the filtration water volumes of 1000 and 2000 mL,respectively.All eDNA metabarcoding protocols were more sensitive than bottom trawling in the PRE fish surveys and combining two techniques yielded greater taxonomic diversity.Furthermore,combining traditional methods with eDNA analysis enhanced accuracy.These results indicate that methodological decisions related to eDNA metabarcoding should be made with caution for fish community monitoring in estuarine ecosystems.展开更多

文摘Genetic diversity,population structure,and population expansion of goats worldwide(4165 individuals from 196 breeds)were analyzed using published mitochondrial DNA(mtDNA)D_loop hypervariable region sequences.Results showed that 2409 haplotypes and 301 polymorphic sites were present within the 401-bp length D_loop region,the nucleotide diversity(Pi)was 0.03471,and the haplotype diversity(Hd)was 0.9983.Phylogenetic analysis revealed that 98.92%of haplotypes were divided into six obvious clusters,consistent with the classification of the known mitochondrial haplogroups of goats.Haplogroup A accounted for the largest proportion(86%).Interestingly,two unknown divisions(Unknown I and Unknown II)were discovered from goats in Southwest China,suggesting that Southwest China has unique maternal haplogroups.Analysis of molecular variance(AMOVA)and the average number of pairwise differences between populations(PiXY)indicated that geographical variation was small but significant.Neutrality tests(Tajima’s D and Fu’s FS tests)and mismatch distribution showed that haplogroups B,C,and G had expansion histories.In addition,the phylogenetic relationship between domestic and wild goats suggested that Capra aegagrus is the most likely wild ancestor and may have participated in the domestication of ancestral populations of A,B,C,and F haplogroups.A meta-analysis on the mtDNA sequences of goats from international databases was conducted to analyze goats’genetic diversity,population structure,and matrilineal system evolution worldwide.The results may help further understand the domestication history and gene flow of goats worldwide.

文摘Environmental DNA(eDNA)integrated with metabarcoding is a promising and powerful tool for species composition and biodiversity assessment in aquatic ecosystems and is increasingly applied to evaluate fish diversity.To date,however,no standardized eDNA-based protocol has been established to monitor fish diversity.In this study,we investigated and compared two filtration methods and three DNA extraction methods using three filtration water volumes to determine a suitable approach for eDNA-based fish diversity monitoring in the Pearl River Estuary(PRE),a highly anthropogenically disturbed estuarine ecosystem.Compared to filtration-based precipitation,direct filtration was a more suitable method for eDNA metabarcoding in the PRE.The combined use of DNeasy Blood and Tissue Kit(BT)and traditional phenol/chloroform(PC)extraction produced higher DNA yields,amplicon sequence variants(ASVs),and Shannon diversity indices,and generated more homogeneous and consistent community composition among replicates.Compared to the other combined protocols,the PC and BT methods obtained better species detection,higher fish diversity,and greater consistency for the filtration water volumes of 1000 and 2000 mL,respectively.All eDNA metabarcoding protocols were more sensitive than bottom trawling in the PRE fish surveys and combining two techniques yielded greater taxonomic diversity.Furthermore,combining traditional methods with eDNA analysis enhanced accuracy.These results indicate that methodological decisions related to eDNA metabarcoding should be made with caution for fish community monitoring in estuarine ecosystems.
