We determined the sequence of mitochondrial Cytochrome oxidase subunit I (CO1) in two Drosophila melanogaster strains originating at "Evolution Canyon", Israel. CO1 nucleotide sequences from two iso-female strains, 2-1 and 6-1, were 1,534 and 1,543 base-pairs, respectively. In each strain, ATAA was used in initiation of translation. Exchange rates for nucleotide and amino acid sequences were larger in the 6-1 strain than in the 2-1 strain when Oregon-R was used as the standard. Non-synonymous exchange rate was larger than synonymous exchange rate among the three strains. 展开更多

Zooplankton,a crucial component of urban wetland,are one of the effective bioindicators for monitoring the feeding stocks of organisms at higher trophic levels and assessing the ecological quality of ecosystems.However,information about the characteristics of epiphytic zooplankton community structure resulted from traditional methods is limited and hindered by the large amount of detritus and sludge attached to the macrophytes.We investigated the epiphytic zooplankton communities associated with macrophytes(Vallisneria,Nymphaea,and Thalia dealbata)in a subtropical wetland using as DNA markers of the 18 S rRNA gene and the mitochondrial cytochrome c oxidase subunit I(COI)gene.A total of 241 OTUs of zooplankton were obtained from COI amplicons,including 194 OTUs of Rotifera,22 of Cladocera,and 25 of Copepoda,while only 62 OTUs of zooplankton were obtained from 18 S rDNA amplicons including 34 OTUs of Rotifera and 28 of Copepoda.The zooplankton communities associated with the three macrophytes were similar,but they differed significantly from those in the open waters.However,there were no significant temporal differences among the zooplankton communities.Epiphytic zooplankton communities were dominated by littoral zooplankton such as Testudinella,Lecane,and Philodina.Microzooplankton,especially littoral species,utilize macrophytes as food sources and as refuges against predation.This further led to an increase inαandβdiversity of zooplankton communities in urban wetlands.Our result suggests that the joint use of multiple molecular markers could improve the taxonomic resolution and generate a comprehensive biodiversity profile of zooplankton. 展开更多

Accurate species identification is a key component of biodiversity research.DNA barcoding is an effective molecular method used for fish species identification.We aimed to study the DNA barcoding of fish in Zhoushan coastal waters,explore the differences and applicability of two gene fragments(12S rRNA and COI)of DNA barcoding in fish species identification,and established a comprehensive fish barcoding reference database.Two hundred and eighty-seven captured fish samples from Zhoushan coastal waters were identified using morphological characteristics and DNA barcoding.A total of 26412S rRNA sequences(belonging to eight orders,31 families,55 genera,and 66 species)and 188 COI sequences(belonging to seven orders,30 families,48 genera,and 58 species)were obtained.The lengths of the 12S rRNA sequences ranged from 165 to 178 bp,and the guanine-cytosine(GC)content was 45.37%.The average 12S rRNA interspecific and intraspecific genetic distances(K2P)were 0.10%and 26.66%,respectively.The length of the COI sequence ranged 574–655 bp,and the content of GC was 45.97%.The average 12S rRNA interspecific and intraspecific genetic distances(K2P)were 0.16%and 27.45%,respectively.The minimum interspecific genetic distances of 12S rRNA and COI(1.23%and 1.86%)were both greater than their maximum intraspecific genetic distances(2.42%and 8.66%).Three molecular analyses(NJ tree,ABGD,and GMYC)were performed to accurately identify and delineate species.Clustering errors occurred when the 12S rRNA sequences were delimited using the NJ tree method,and the delimitation results of ABGD and GMYC are consistent with the final species identification results.Our results demonstrate that DNA barcoding based on 12S rRNA and COI can be used as an effective tool for fish species identification,and 12S rRNA has good application prospects in the environmental DNA(eDNA)metabarcoding of marine fish. 展开更多

The sea star Asterias amurensis is widely viewed as a severe“marine pest”because of its broad feeding habits.Over the past few decades,A.amurensis undergoes massive and sporadic population outbreaks worldwide,causing extensive economic and ecological losses to the local aquaculture industry and marine ecosystem.Understanding the genetic diversity and population structure of A.amurensis can provide vital information for resource management.By analyzing the polymorphism of the mitochondrial cytochrome C oxidase subunit I(COI)gene and ten simple sequence repeat(SSR)microsatellites markers,the genetic diversity and population structure of A.amurensis of four populations along the northern coast of China was uncovered.A total of 36 haplotypes were identified,and a main haplotype was found in four populations.The Qingdao(QD)population displayed the highest genetic diversity among all the populations.The AMOVA and pairwise F_(st)showed that there was small but statistically significant population differentiation among the four populations,especially between QD and Weihai(WH).Moreover,the principal component analysis(PCA)and admixture analysis showed that several individuals in Yantai(YT)and Dalian(DL)had little genetic association with other individuals.Overall,this study provided useful information of the genetic diversity and population structure of A.amurensis and will contribute to the resource management of A.amurensis in China. 展开更多

The high phenotypic plasticity in the shell of oysters presents a challenge during taxonomic and phylogenetie studies of these economically important bivalves. However, because DNA can exhibit marked differences among morphologically similar species, DNA barcoding offers a potential means for oyster identification. We analyzed the complete sequences of the cytochrome oxidase subunit I (COI) of five common Crassostrea species in China (including Hong Kong oyster C. hongkongensis, Jinjiang oyster C. ariakensis, Portuguese oyster C. angulata, Kumamoto oyster C. sikamea, and Pacific oyster C. gigas) and screened for distinct fragments. Using these distinct fragments on a high-resolution melting analysis platform, we developed an identification method that does not rely on species-specific PCR or fragment length polymorphism and is efficient, reliable, and easy to visualize. Using a single pair of primers (Oyster- COI-1), we were able to successfully distinguish among the five oyster species. This new method provides a simple and powerful tool for the identification of oyster species. 展开更多

A new record of Sebastes koreanus (Kim and Lee, 1994) was documented based on morphological characters and DNA barcoding. Fifty-six Sebastes specimens were collected from the coastal waters of northern China. Samples were identified as S. koreanus based on morphological characters. The coloration and morphometric measurements were consistent with those described from specimens collected in South Korea. In this study, specimens had the following morphological characteristics: light brown body with dark stripes and tiny dark spots, 4-5 wide indistinct vertical patterns on the side, 2 radial stripes behind and below the eyes, 1 large dark blotch on the opercle. Additionally, the following meristie characters were recorded: dorsal fin XIV-13, pectoral fin 16, anal fin III-6-7, pelvic fin [-5, lateral line scales 29-30, and vertebrae 26. The fragment of cytochrome oxidase subunit I (CO1) gene of mitochondrial DNA was sequenced for phylogenetic analysis. The mean genetic distance within the species was 0.3%. Net genetic distances between S. koreanus and other Sebastes species ranged from 3.1% to 7.6%, which was greater than the threshold for species delimitation. The phylogenetic analysis strongly supports the validity of S. koreanus in China at the genetic level. The origion, evolution, patterns of speciation and unique features in genome divergence among primate lineages of this species still need future directions of research. 展开更多

Objective:To investigate the prevalence,phylogenetics and DNA barcoding of Zeylanicobdella arugamensis(Z.arugamensis) from crimson snapper(Lutjanus erythropterus),Jerejak Island,Penang,Malaysia.Methods:Experiment was conducted with 200 fish specimens of cultured Lutjanus erythropterus from Jerejak Island,Penang,Peninsular Malaysia.The water temperature and length for each fish were measured prior to parasites examination.Next,the morphological identification of parasites was performed.Genomic DNA from parasites was extracted for further molecular analysis.After PCR amplification,phylogenetic tree was constructed.The lowest Bayesian information criterion scores showed that the most compatible model is Tajima and Nei.Finally,data sets of cytochrome oxidase subunit I gene sequence and trace file have been submitted to Barcode of Life Data System.Results:The prevalence rate of Z.arugamensis was recorded to be 11.5%,and the intensity was 1.48.The low intensity was due to the water temperature recorded in this study(32.9–33.2 C).All the individuals of Z.arugamensis recorded in this study showed a close relationship with species that were recorded in NCBI database(Z.arugamensis DQ414344,Aestabdella leiostomi DQ414305,Pterobdella amara DQ414334 and Cystobranchus meyeri DQ414315) but less relationship with Aestabdella abditovesiculata DQ414300.Finally,the DNA sequences submitted to Barcode of Life Data System in accordance to species have already obtained Barcode Index Number as BOLD:ACM3477.Conclusions:This study has provided an overview of sequence divergence at cytochrome oxidase subunit I gene,DNA barcodes and parasite prevalence of Z.arugamensis. 展开更多

A Syngnathus species widely distributed in Chinese seas was permanently identified as Syngnathus acus by native ichthyologists, but the taxonomic description about this species was inadequate and lacking conclusively molecular evidence. To identify this species, 357 individuals of this species from the coastal waters of Dandong, Yantai, Qingdao and Zhoushan were collected and measured. Morphological results showed that these slender specimens were mainly brownish, usually mottled with pale. Standard length ranged from 117 mm to 213 mm with an average length of 180.3 mm. The above characters were consistent with S. schlegeli distributed in Japan but colored differently from and much smaller than typical S. acus reported in Europe. Thus, morphological studies revealed that this species was previously misidentified as S. acus and might be S. schlegeli in reality. In addition, a fragment of cytochrome oxidase subunit I (CO1) gene of mitochondrial DNA was also sequenced for species identification, and 15 COl sequences belonging to different Syngnathus species were also used for the molecular identification. CO1 sequences of our specimens had the minimum genetic distance from recognized S. schlegeli from Japan and clustered with it firstly. The phylogenetic analysis similarly suggested that the species previously identified as S. acus in the coastal waters of China was S. schlegeli actually. 展开更多

Several insect pests affect its production, and thrips are amongst the most important. A key step in the design of control methods is accurate species identification. Despite this, formal reports on species diversity of thrips in Mexico are very scarce. Morphological identification can sometimes be time-consuming and inconclusive. Therefore, we explored the species diversity of thrips in Mexican avocado orchards (Michoacan state) based on partial sequences of the mitochondrial gene cytochrome oxidase subunit I (COl). Forty-four specimens were analysed, which represented approximately 8% of all individuals collected from five localities distributed in three Municipalities. All specimens were analysed using the COl marker, and specimens within the genera Frankliniella were also analysed using a marker within the D2 domain of the 28S (28SD2) nuclear ribosomal DNA. Molecular identifications were confirmed using morphological taxonomy. Overall, six genera were found (Neohydatothrips, Scirtothrips, Frankliniella, Arorathrips, Caliothrips and Leptothrips). AII genera contained only one species, except Frankliniella, for which there were six species. Data from the two molecular markers suggest the existence of cryptic species within Mexican F. occidentalis populations. 展开更多

The phylogenetic relationships of the subfamily Nymphalinae (sensu Chou 1994) were analyzed based on 1 488 bp of mtDNA cytochrome oxidase subunit I (COI) gene sequence data obtained from 24 individuals, along with those of eight species obtained from GenBank. The base compositions of this COI fragment varied among the individuals as follows: T 39.9%, C 14.6%, A 32.2%, and G 13.4%, with a strong AT bias (72.1%), as usually found in insect mitochondrial genomes. The A +T contents of the third, second, and first codon positions of the COI fragments in this study was 92.4, 62.2, and 61.4%, respectively. The phylogenetic trees were reconstructed by neighbor-joining (NJ), maximum likelihood (ML), and Bayesian methods by using Byblia anvatara as outgroup. Phylogenetic analyses based on the COI gene sequence data created very similar topologies, which were producing trees with two main clades A and B, and five subclades. The data indicated that the tribes Nymphalini and Hypolimni (sensu Chou 1994) are not monophyletic groups, and the genus Junonia should be removed from Nymphalini to Hypolimni (=Junoniini). On the basis of the data, the Symbrenthia and Araschnia had a relative distant relationship with the rest of Nymphalini. The relationships of species in the Nymphalini were confirmed via the NJ, ML, and Bayesian methods, namely ((((Nymphalis + Kaniska) + Polygonia) +Aglais) + Vanessa) + (Symbrenthia +Araschnia). This investigation provides a little novel information for Chinese researches of butterflies. 展开更多

They could transmit a great variety of serious animal and human pathogens, which are great threats to the health of human beings and the safety of stockbreeding. Most of them are distributed in Xinjiang and Inner Mongolia, and they share similar morphologies. This study is to establish a method for identifying H. anatolicum, H. asiaticum and H. detritum with molecular markers and to revealing the phylogenetic relationship of these ticks. Ticks were collected from domestic animals in Xinjiang and Inner Mongolia autonomous regions and classified by morphological characters. 16S rRNA and mitachondrial cytochrome oxidase subunit I gone (CO1) of ticks were amplified by PCR and subsequently sequenced. Phylogenetic trees were constructed by MEGA 5.0 and Mrbayes 3.2. On the 16S rRNA-based phylogenetic tree, H. anatolicum and H. aisaticum were clustered together with their respective classes. In January 2022,we received ant specimens collected from three field colonies from Shantou City,Guangdong Province,China.They were identified as the little fire ant,Wasmannia auropunctata,through morphological and molecular analyses.Wasmannia auropunctata is listed as one of the 100 most dangerous invasive species by the International Union for Conservation of Nature(IUCN)and has spread from its native range in South America to every continent except Antarctica.DNA analysis of mitochondrial cytochrome c oxidase subunit I(COI)in nine specimens of W.auropunctata found that they had a close genetic relationship with specimens from Argentina.This study represents the first formal record of the establishment of W.auropunctata outdoor in Chinese mainland.However,the invasion stage and occurrence degree of W.auropunctata in China are not clear to date.The implementation of quarantine measures,investigation of the occurrence and distribution,and development of monitoring and control strategies are needed to actively respond to the threat posed by this highly invasive ant. 展开更多

Eight hundred and thirty eight base pair fragment of mitochondrial COI gene of wild and cultured populations (CP1, CP4, CP5 and CP6) of Fenneropenaeus chinensis was amplified and sequenced. The A, T, G and C contents of the sequence were 235bp(28.0%), 307bp(36.6%), 138bp(16.5%) and 158bp(18.9%), respectively. Furthermore, 556bp fragment of the sequence was used to discuss the phylogenetic relationship among 14 Penaeidae species using Alpheus armillatus as the outgroup. From the molecular phylogenetic tree constructed by neighbor-joining method, we obtained three large shrimp groups:Farfantepenaeus, Litopenaeus and Fenneropenaeus group. The results also indicated that there were a closer genetic relationships between F. aztecus and F. paulensis, L. schmitti and L. setiferus, F. indicus and F. merguiensis, and the genus Farfantepenaeus was closer to Litopenaeus. 展开更多

Background:Tumor necrosis factor receptor-associated protein 1(TRAP1)plays a protective effect in hypoxic cardiomyocytes,but the precise mechanisms are not well clarified.The study is aimed to identify the mechanism of TRAP1 on hypoxic damage in cardiomyocytes.Methods:In this study,the effects of TRAP1 and cytochrome c oxidase subunit Ⅱ(COXⅡ)on apoptosis in hypoxia-induced cardiomyocytes were explored using overexpression and knockdown methods separately.Results:Hypoxia induced cardiomyocyte apoptosis,and TRAP1 overexpression notably inhibited apoptosis induced by hypoxia.Conversely,TRAP1 silencing promoted apoptosis in hypoxic cardiomyocytes.Further investigation revealed that the proapoptotic effects caused by the silencing of TRAP1 were prevented by COXⅡ overexpression,whereas COXⅡ knockdown reduced the antiapoptotic function induced by TRAP1 overexpression.Additionally,changes in the release of cytochrome c from mitochondria into the cytosol and the caspase-3 activity in the cytoplasm,as well as reactive oxygen species production,were found to be correlated with the changes in apoptosis.Conclusions:The current study uncovered that TRAP1 regulates hypoxia-induced cardiomyocyte apoptosis through a mitochondria-dependent apoptotic pathway mediated by COXⅡ,in which reactive oxygen species presents as an important component. 展开更多

In China, it was first reported from Hainan Province, and later from several other provinces. In the present study, a rice root-knot nematode population found from the rice cultivation areas of Zhejiang Province, China is characterized via molecular analysis using internal transcribed spacer(ITS) and cytochrome c oxidase subunit Ⅱ(coxⅡ)-16 S rRNA genes and scanning electron microscopy(SEM) observations of males and the second-stage juveniles. Morphometric data and molecular sequence comparisons for all M. graminicola populations occurring in China are also provided. The overall morphology of M. graminicola found in Zhejiang match well with the original description, though males have a slightly longer body and stylet, and a shorter tail, while the second-stage juvenile is also slightly longer than in the original description. This is the first report of M. graminicola from Zhejiang. Phylogenetic studies based on coxⅡ suggest that all the Chinese populations belong to Type B. This study expands knowledge of the increasing distribution and phylogenetic relationships of M. graminicola that occur in China. 展开更多

A total of 142 specimens of Ceramiales (Rhodophyta) were collected each month from October 2011 to November 2012 in the intertidal zone of the northwestern Yellow Sea. These specimens covered 21 species, 14 genera, and four families. Cluster analyses show that the specimens had a high diversity for the three DNA markers, namely, partial large subunit rRNA gene (LSU), universal plastid amplicon (UPA), and partial mitochondrial cytochrome c oxidase subunit I gene (COl). No intraspecific divergence was found in our collection for these markers, except for a 1-3 bp divergence in the COI of Ceramium kondoi, Syrnphyocladia latiuscula, and Neosiphoniajaponica. Because short DNA markers were used, the phylogenetic relationships of higher taxonomic levels were hard to evaluate with poor branch support. More than half species of our collection failed to find their matched sequences owing to shortage information of DNA barcodes for macroalgae in GenBank or BOLD (Barcode of Life Data) Systems. Three specimens were presumed as Heterosiphonia crispella by cluster analyses on DNA barcodes assisted by morphological identification, which was the first record in the investigated area, implying that it might he a cryptic or invasive species in the coastal area of northwestern Yellow Sea. In the neighbor-joining trees of all three DNA markers, Heterosiphonia japonica converged with Dasya spp. and was distant from the other Heterosiphonia spp., implying that H.japonica had affinities to the genus Dasya. The LSU and UPA markers amplified and sequenced easier than the COI marker across the Ceramiales species, but the COI had a higher ability to discriminate between species. 展开更多

It can be distinguished by a combination of the following characteristics: head scaled to above eyes; cheeks with 5 or 6 rows of scales; lateral line scales 51–52; 5 rows of scales above the lateral line; 4 and 6 cuspidate teeth in front of upper and lower jaws,respectively,followed by 2 rows of blunter teeth posteriorly; gill rakers on first arch 12 to 15; D XI–XII +9–11; A III +8–9; the first two dorsal spines very short,the third to fifth extended,filamentous in the young; the first pelvic ray filamentous; silvery pink with dark blue spots on back and sides; caudal fin pinkish; other fins bluish or pinkish; the blue spots generally disappear in large specimens. The present report of P. caeruleostictus suggests that its distribution in Chinese coastal waters may be attributed to human effort,since this species is unlikely to have expanded naturally from the eastern Atlantic to the South China Sea,with no other records from the Indian or Pacific Oceans. DNA barcoding provides accurate stages. Single-gene-targeted metagenomic analysis identification of zooplankton species through all life based on DNA barcode databases can facilitate long- term monitoring of zooplankton communities. With the help of the available zooplankton databases, the zooplankton community of the Changjiang (Yangtze) River estuary was studied using a single-gene-targeted metagenomic method to estimate the species richness of this community. A total of 856 mitocbondrial cytochrome oxidase subunit 1 (coxl) gene sequences were determined. The environmental barcodes were clustered into 70 molecular operational taxonomic units (MOTUs). Forty-two MOTUs matched barcoded marine organisms with more than 90% similarity and were assigned to either the species (similarity〉96%) or genus level (similarity〈96%). Sibling species could also be distinguished. Many species that were overlooked by morphological methods were identified by molecular methods, especially gelatinous zooplankton and merozooplankton that were likely sampled at different life history phases. Zooplankton community structures differed significantly among all of the samples. The MOTU spatial distributions were influenced by the ecological habits of the corresponding species. In conclusion, single-gene-targeted metagenomic analysis is a useful tool for zooplankton studies, with which specimens from all life history stages can be identified quickly and effectively with a comprehensive database. 展开更多
