We describe the temporal and spatial expression pattern of Sox 1 gene during Xenopus laevis early development and compare the expression patterns of Sox 1-3 in the developing eye and brain. Alignment of Sox 1-3 amino acid sequences shows a high conservation within the HMG-box DNA binding domains. RT-PCR analysis indicates that Sox 1 is expressed throughout development from the unfertilized egg to at least the tadpole stage, although at different expression levels. The transcripts of XSox 1 are detected in the animal pole at cleavage and blastrula stages and mainly in the central nervous system (CNS) and the developing eye at neurula stages. The study of the developmental expression of XSox 1 will aid in the elucidation of the function of SoxB 1 subgroup genes in vertebrate neurogenesis. 展开更多

[ Objectivel The paper aimed to investigate the expression pattern of bbu-miR-103-1 in buffalo (Bubalus bubalis) at lactation and non-lactation periods, and to predict its target gene and function. [ Method] Expression pattern of bbu-miR-103-1 at lactation and non-lactation periods were detected by qRT-PCR. The precursor expression plasmid of bbu-miR-103-1 was constructed and named LpEZX-pre-miR-103-1. It was packaged and propagated to produce high-titer lenti- virus in 293T cell lines, which could be used to infect buffalo mammary epithelial cells (BMECs) and over express bbu-miR-103-1. The inhibitor of bbu-miR- 103-1 was chemically synthesized and transfected into BMECs to suppress bbu-miR-103-1 at the same time. The relative expression of pantothenate kinase 3 ( PANK3 ) and milk fat metabolism related genes were detected by qRT-PCR. [ Result] The relative expression of bbu-miR-103-1 at lactation period was 5.29 times higher than that at non-lactation period in buffalo ( P 〈 0.01 ). The LpEZX-pre-miR-103-1 had been successfully constructed and packaged with the infection titer of 3.47×10^6 PFU/mL. Overexpress or suppress of bbu-miR-103-1 extremely down-regulated or up-regulated the expression level of PANK3 in BMECs ( P 〈 0.01 ). Over expression of bbu-miR-103~l extremely enhanced the expression of Acetyl-CoA carboxylase alpha(ACACA), Glycerol-3-phosphate acyhransferase 1 mitochon- drial (GPAM), Diacylglycerol Oacyhransferase l (DGAT1) and Pyrnvate dehydrogenase lipoamide kinase isozyme 4 (PDK4) (P 〈0.01 ), and also significantly up-regulated the expression of sterol regulatory element binding protein-1 c (SREBPI c), Adipose differentiation-related protein (ADFP), Cluster of differentiation 36 ( CD36), Acetyl-CoA synthetase short-chain subfamily member 1 (ACSS1) (P 〈0.05). Over expression of bbu-miR-103-1 down-regulated the expression of PANK3, and improved the mRNA level of SREBPlc by feedback regulation, finally promoting the de novo synthesis of fatty acid beginning with ACACA. [ Conclusion] bbu-miR-103-1 plays an important role in enhancing milk fatty acid synthesis, which provides a molecular base for revealing formation and regulatory mechanism of high-level milk fat in buffalo. 展开更多

The simulation of diffraction patterns indicates that both diffraction patterns of the same axis in these two structures obey bcc extinction rule. The conclusion is also obtained from the analyses of the diffracted waves. α'-Fe_(16)N_2 precipitates in the diffusion layer of ion-nitrided α-iron have been studied with transmission electron microscope (TEM). We have distinctly observed the electron diffraction patterns of α'-Fe_(16)N_2 in [100], [111], [110], [011], [210], [021], [311], [113], [331] and [133] zone axes with perfect symmetry, which indicate the parallel orientation relationship with α matrix:<001>α'//<001>α'// {100}.α'// {100}tα. The analyses of diffraction patterns, which obey bcc extinction rule, verify the bct structure of α'-Fe_(16)N_2 discovered by X-ray diffraction. 展开更多

Exploring the Potential of Mapping Cropping Patterns on Smallholder Scale Croplands Using Sentinel-1 SAR Data 被引量:1

It is of paramount importance to have sustainable agriculture since agriculture is the backbone of many nations’ economic development. Majority of agricultural professionals rarely capture the cropping patterns necessary to promote Good Agricultural Practises.Objective of this research is to explore the potential of mapping cropping patterns occurring on different field parcels on small-scale farmlands in Zimbabwe. The first study location under investigation are the International Maize and Wheat Improvement Center(CIMMYT) research station and a few neighboring fields, the second is Middle Sabi Estate. Fourier time series modeling was implemented to determine the trends befalling on the two study sites. Results reveal that Sentinel-1 synthetic aperture radar(SAR) time series allow detection of subtle changes that occur to the crops and fields respectively, hence can be utilized to detect cropping patterns on small-scale farmlands. Discrimination of the main crops(maize and soybean) grown at CIMMYT was possible, and crop rotation was synthesized where sowing starts in November. A single cropping of early and late crops was observed, there were no winter crops planted during the investigation period. At Middle Sabi Estate, single cropping on perennial sugarcane fields and triple cropping of fields growing leafy vegetables, tomatoes and onions were observed. Classification of stacked images was used to derive the crop rotation maps representing what is practised at the farming lands. Random forest classification of the multi-temporal image stacks achieved overall accuracies of 99% and 95% on the respective study sites. In conclusion, Sentinel-1 time series can be implemented effectively to map the cropping patterns and crop rotations occurring on small-scale farming land. We recommend the use of Sentinel-1 SAR multi-temporal data to spatially explicitly map cropping patterns of single-, double-and triple-cropping systems on both small-scale and large-scale farming areas to ensure food security. 展开更多

The epidemiology of HIV-1 varies in different areas of the world, and it is possible that this complexity may leave unique footprints in the viral genome. Thus, we attempted to find significant patterns in global HIV-1 genome sequences. By applying the rule inference algorithm RIPPER (Repeated Incremental Pruning to Produce Error Reduction) to multiple sequence alignments of Env sequences from four classes of compiled datasets, we generated four sets of signature patterns. We found that these patterns were able to distinguish southeastern Asian from non- southeastern Asian sequences with 97.5% accuracy, Chinese from non-Chinese sequences with 98.3% accuracy, African from non-African sequences with 88.4% accuracy, and southern African from non-southern African sequences with 91.2% accuracy. These patterns showed different associations with subtypes and with amino acid positions. In addition, some signature patterns were characteristic of the geographic area from which the sample was taken. Amino acid features corresponding to the phylogenetic clustering of HIV-1 sequences were consistent with some of the deduced patterns. Using a combination of patterns inferred from subtypes B, C, and all subtypes chimeric with CRF01_AE worldwide, we found that signature patterns of subtype C were extremely common in some sampled countries (for example, Zambia in southern Africa), which may hint at the origin of this HIV-1 subtype and the need to pay special attention to this area of Africa. Signature patterns of subtype B sequences were associated with different countries. Even more, there are distinct patterns at single position 21 with glycine, leucine and isoleucine corresponding to subtype C, B and all possible recombination forms chimeric with CRF01_AE, which also indicate distinct geographic features. Our method widens the scope of inference of signature from geographic, genetic, and genomic viewpoints. These findings may provide a valuable reference for epidemiological research or vaccine design. 展开更多

BACKGROUND There is an intimate crosstalk between cancer formation,dissemination,treatment response and the host immune system,with inducing tumour cell death the ultimate therapeutic goal for most anti-cancer treatments.However,inducing a purposeful synergistic response between conventional therapies and the immune system remains evasive.The release of damage associated molecular patterns(DAMPs)is indicative of immunogenic cell death and propagation of established immune responses.However,there is a gap in the literature regarding the importance of DAMP expression in oesophageal adenocarcinoma(OAC)or by immune cells themselves.AIM To investigate the effects of conventional therapies on DAMP expression and to determine whether OAC is an immunogenic cancer.METHODS We investigated the levels of immunogenic cell death-associated DAMPs,calreticulin(CRT)and HMGB1 using an OAC isogenic model of radioresistance.DAMP expression was also assessed directly using ex vivo cancer patient T cells(n=10)and within tumour biopsies(n=9)both pre and post-treatment with clinically relevant chemo(radio)therapeutics.RESULTS Hypoxia in combination with nutrient deprivation significantly reduces DAMP expression by OAC cells in vitro.Significantly increased frequencies of T cell DAMP expression in OAC patients were observed following chemo-(radio)therapy,which was significantly higher in tumour tissue compared with peripheral blood.Patients with high expression of HMGB1 had a significantly better tumour regression grade(TRG 1-2)compared to low expressors.CONCLUSION In conclusion,OAC expresses an immunogenic phenotype with two distinct subgroups of high and low DAMP expressors,which correlated with tumour regression grade and lymphatic invasion.It also identifies DAMPs namely CRT and HMGB1 as potential promising biomarkers in predicting good pathological responses to conventional chemo(radio)therapies currently used in the multimodal management of locally advanced disease. 展开更多

In this study, two types of E1 Nifio events are distinguished and the correlations between the respective precipitation, temperature, and runoff are analyzed by a 5-point moving average method. Also, changes of the temperature, precipitation, and runoff from mountainous watersheds of the Hexi Corridor region caused by these two types of E1 Nifio events from 1959 to 2005 are studied by the anomaly analysis method. The results indicate that the Hexi Corridor region is strongly influenced by El Nifio: rising tem- peratures and decreasing precipitation and runoff are features of the first E1 Nifio pattern, while decreasing temperature and in- creasing precipitation and runoff characterise the second pattern. The responses of temperature to E1 Nifio events are stronger in plains than in mountain regions, but the responses of precipitation are obvious in both types of regions. The response of runoff to E1 Nifio events is lower than the precipitation and temperature response because runoff from mountainous watersheds has a com- plex generation and concenlration process. 展开更多

Transcription factors (TFs) are the core sentinels of gene regulation functioning by binding to highly specific DNA sequences to activate or repress the recruitment of RNA polymerase. The ability to identify transcription factor binding sites (TFBSs) is necessary to understand gene regulation and infer regulatory networks. Despite the fact that bioinformatics tools have been developed for years to improve computational identification of TFBSs, the accurate prediction still remains changeling as DNA motifs recognized by TFs are typically short and often lack obvious patterns. In this study we introduced a new attribute-motif distribution pattern (MDP) to assist in TFBS prediction. MDP was developed using a TF distribution pattern curve generated by analyzing 25 yeast TFs and 37 of their experimentally validated binding motifs, followed by calculating a scoring value to quantify the reliability of each motif prediction. Finally, MDP was tested using another set of 7 TFs with known binding sites to in silico validate the approach. The method was further tested in a non-yeast system using the filamentous fungus Magnaporthe oryzae transcription factor MoCRZ1. We demonstrate superior prediction reranking results using MDP over the commonly used program MEME and the other four predictors. The data showed significant improvements in the ranking of validated TFBS and provides a more sensitive statistics based approach for motif discovery. 展开更多

Activity of bc1 complex kinase(ABC1K)is an atypical protein kinase(aPK)that plays a crucial role in plant mitochondrial and plastid stress responses,but little is known about the responses of ABC1Ks to stress in cotton(Gossypium spp.).Here,we identified 40 ABC1Ks in upland cotton(Gossypium hirsutum L.)and found that the Gh ABC1Ks were unevenly distributed across 17 chromosomes.The GhABC1K family members included 35 paralogous gene pairs and were expanded by segmental duplication.The GhABC1K promoter sequences contained diverse cis-acting regulatory elements relevant to hormone or stress responses.The qRT-PCR results revealed that most Gh ABC1Ks were upregulated by exposure to different stresses.Gh ABC1K2-A05 and Gh ABC1K12-A07 expression levels were upregulated by at least three stress treatments.These genes were further functionally characterized by virus-induced gene silencing(VIGS).Compared with the controls,the Gh ABC1K2-A05-and Gh ABC1K12-A07-silenced cotton lines exhibited higher malondialdehyde(MDA)contents,lower catalase(CAT),peroxidase(POD)and superoxide dismutase(SOD)activities and reduced chlorophyll and soluble sugar contents under NaCl and PEG stress.In addition,the expression levels of six stress marker genes(Gh DREB2A,Gh SOS1,Gh CIPK6,Gh SOS2,Gh WRKY33,and Gh RD29A)were significantly downregulated after stress in the Gh ABC1K2-A05-and Gh ABC1K12-A07-silenced lines.The results indicate that knockdown of Gh ABC1K2-A05 and Gh ABC1K12-A07 make cotton more sensitive to salt and PEG stress.These findings can provide valuable information for intensive studies of Gh ABC1Ks in the responses and resistance of cotton to abiotic stresses. 展开更多

目的探究葛根芩连汤通过胰岛素受体底物-1(IRS-1)/磷脂酰肌醇3激酶(PI3K)/蛋白激酶B(AKT)通路对胃肠湿热型2型糖尿病大鼠糖脂代谢的影响。方法将40只SD大鼠随机分为正常组(2 mL生理盐水灌胃)、造模组(2 mL生理盐水灌胃)、二甲双胍组(4.1... 目的探究葛根芩连汤通过胰岛素受体底物-1(IRS-1)/磷脂酰肌醇3激酶(PI3K)/蛋白激酶B(AKT)通路对胃肠湿热型2型糖尿病大鼠糖脂代谢的影响。方法将40只SD大鼠随机分为正常组(2 mL生理盐水灌胃)、造模组(2 mL生理盐水灌胃)、二甲双胍组(4.17 mg/100 g二甲双胍灌胃)和葛根芩连汤组(1 g/100 g葛根芩连汤灌胃),每组10只。采用高脂高糖饲料加腹腔注射链脲佐菌素(STZ)构建2型糖尿病大鼠模型,随后喂食油脂、42°白酒及蜂蜜水构建胃肠湿热型2型糖尿病大鼠模型。测量各组大鼠不同时间节点体质量,血糖仪测定空腹血糖(FBG);ELISA检测空腹胰岛素(FINS)、三酰甘油(TG)、总胆固醇(TC)、白细胞介素-6(IL-6)、肿瘤坏死因子-α(TNF-α)水平变化、计算胰岛素抵抗指数(HOMA-IR);HE染色检测肝组织病理学变化;检测肝组织过氧化氢酶(CAT)、谷胱甘肽过氧化物酶(GSH-Px)、超氧化物歧化酶(SOD)及丙二醛(MDA)含量变化。Western blot检测肝组织IRS-1、PI3K、p-PI3K、AKT及p-AKT蛋白变化。结果与正常组比较,造模组大鼠体质量、FBG、FINS及HOMA-IR、GSH-Px、CAT、SOD、IRS-1、p-PI3K/PI3K及p-AKT/AKT水平均明显下降(P<0.05)、TG、TC、IL-6、TNF-α及MDA含量均显著升高(P<0.05),可见局灶性肝实质损失。与造模组比较,二甲双胍组及葛根芩连汤组大鼠体质量、FBG、FINS及HOMA-IR、GSH-Px、CAT、SOD、IRS-1、p-PI3K/PI3K及p-AKT/AKT水平均明显升高(P<0.05)、TG、TC、IL-6、TNF-α及MDA含量均显著降低(P<0.05),显示正常的肝实质。结论葛根芩连汤可明显改善胃肠湿热型2型糖尿病糖脂紊乱,可能是通过IRS-1/PI3K/AKT通路发挥作用。 展开更多

High-mobility group box 1 was first discovered in the calf thymus as a DNA-binding nuclear protein and has been widely studied in diverse fields,including neurology and neuroscience.High-mobility group box 1 in the extracellular space functions as a pro-inflammatory damage-associated molecular pattern,which has been proven to play an important role in a wide variety of central nervous system disorders such as ischemic stroke,Alzheimer’s disease,frontotemporal dementia,Parkinson’s disease,multiple sclerosis,epilepsy,and traumatic brain injury.Several drugs that inhibit high-mobility group box 1 as a damage-associated molecular pattern,such as glycyrrhizin,ethyl pyruvate,and neutralizing anti-high-mobility group box 1 antibodies,are commonly used to target high-mobility group box 1 activity in central nervous system disorders.Although it is commonly known for its detrimental inflammatory effect,high-mobility group box 1 has also been shown to have beneficial pro-regenerative roles in central nervous system disorders.In this narrative review,we provide a brief summary of the history of high-mobility group box 1 research and its characterization as a damage-associated molecular pattern,its downstream receptors,and intracellular signaling pathways,how high-mobility group box 1 exerts the repair-favoring roles in general and in the central nervous system,and clues on how to differentiate the pro-regenerative from the pro-inflammatory role.Research targeting high-mobility group box 1 in the central nervous system may benefit from differentiating between the two functions rather than overall suppression of high-mobility group box 1. 展开更多

为了探究海甘蓝控制超长链脂肪酸合成的关键基因FAE1的表达模式及其对发育种子中芥酸合成的影响,针对已克隆的5个FAE1同源基因(CaFAE1-1~CaFAE1-5),以苗期根、茎、叶及不同发育时期(花后5~25 d)的种子为材料,采用实时荧光定量PCR(qRT-P... 为了探究海甘蓝控制超长链脂肪酸合成的关键基因FAE1的表达模式及其对发育种子中芥酸合成的影响,针对已克隆的5个FAE1同源基因(CaFAE1-1~CaFAE1-5),以苗期根、茎、叶及不同发育时期(花后5~25 d)的种子为材料,采用实时荧光定量PCR(qRT-PCR)技术分析其表达模式;并采用气相质谱技术(GC-MS)检测不同发育时期种子中的脂肪酸相对含量,重点探讨不同CaFAE1基因表达量与种子芥酸含量的相关性。结果表明,相对种子而言,5个CaFAE1基因在根、茎、叶组织中的表达水平极低;而在花后5~25 d种子中,CaFAE1-3的表达量均为最高,且随种子发育进程呈逐渐升高趋势;其他4个CaFAE1基因的表达量均呈先升后降趋势,均于花后20 d达到最高值,随后CaFAE1-5和CaFAE1-4表达量迅速下降。GC-MS分析结果表明,花后5~15 d种子中,长链饱和脂肪酸C16∶0和C18∶0及单不饱和脂肪酸C18∶1相对含量均显著高于超长链脂肪酸含量,随后其含量快速下降,表明CaFAE1以C18∶0和C18∶1为底物的脂肪酸碳链延长主要发生在花后15 d及以后,且终产物主要为C22∶0和C22∶1。CaFAE1基因表达量与脂肪酸组分含量相关性分析结果表明,在花后5~25 d种子中,5个CaFAE1的表达量均与超长链脂肪酸含量呈正相关,且CaFAE1-1、CaFAE1-2和CaFAE1-3与芥酸相对含量呈显著或极显著正相关。由此推测,多拷贝、高活性FAE1的高水平表达可能是海甘蓝种子中芥酸含量高的主要成因。 展开更多

OBJECTIVE: This study investigated how polypeptide 2B1 is involved in regulating and governing dampness in rat models with dampness pattern defined in terms of Traditional Chinese Medicine. METHODS: We randomly divided 48 SPF 10-week-old male Sprague-Dawley (SD) rats into a normal group, normal + Aristolochic acid I (AA-I) for 5 min group, normal + AA-I for 60 min group, dampness pattern group (DS-Group), dampness pattern + AA-I for 5 rain tern + AA-I for 60 min group, and dampness pat- group. Groups were then treated accordingly. We took out the lung, stom- ach, liver, spleen, kidney, large intestine, and small intestine tissues to detect gene and protein expres- sion of organic anion transporter polypeptide 2B1 (OATP2B1). RESULTS= Gene expression of OATP2B1 in spleen, kidney, and small intestine of rats with dampness pattern was lower than that in normal rats (P〈0.05). The gene expressions of OATP2B1 in liver, stomach, large intestine, and small intestine were lower than that in control rats at different time points after being stimulated by AA-I (P〈0.05). CONCLUSION There is coordination among multiple viscera in handling the condition of dampness, and the mechanism underlying the action may rely on regulating the expression of OATP2B1. 展开更多

Tandem duplication(TD)is a major type of structural variations(SVs)that plays an important role in novel gene formation and human diseases.However,TDs are often missed or incorrectly classified as insertions by most modern SV detection methods due to the lack of specialized operation on TD-related mutational signals.Herein,we developed a TD detection module for the Pindel tool,referred to as Pindel-TD,based on a TD-specific pattern growth approach.Pindel-TD is capable of detecting TDs with a wide size range at single nucleotide resolution.Using simulated and real read data from HG002,we demonstrated that Pindel-TD outperforms other leading methods in terms of precision,recall,F1-score,and robustness.Furthermore,by applying Pindel-TD to data generated from the K562 cancer cell line,we identified a TD located at the seventh exon of SAGE1,providing an explanation for its high expression.Pindel-TD is available for non-commercial use at https://github.com/xjtu-omics/pindel. 展开更多

Diabetic wound is a great threat to patient’s health and lives.The refractory diabetic wound shows spatial inflammation patterns,in which the early-wound pattern depicts a deprived acute inflammatory response,and the long-term non-healing wound pattern delineates an excessive and persistent inflammation due to the delayed immune cell infiltration in a positive feedback loop.In this work,we give points to some strategies to normalize the dysregulated immune process based on the spatial inflammation pattern differences in diabetic wound healing.First of all,inhibiting inflammatory response to avoid subsequent persistent and excessive immune infiltration for the early diabetic wound is proposed.However,diabetic wounds are unperceptive trauma that makes patients miss the best treatment time.Therefore,we also introduce two strategies for the long-term non-healing diabetic wound.One strategy is about changing chronic wounds to acute ones,which aims to rejuvenate M1 macrophages in diabetic wounds and make spontaneous M2 polarization possible.To activate the controllable proinflammatory response,western medicine delivers proinflammatory molecules while traditional Chinese medicine develops“wound-pus promoting granulation tissue growth theory”.Another strategy to solve long-term non-healing wounds is seeking switches that target M1/M2 transition directly.These investigations draw a map that delineates strategies for enhancing diabetic wound healing from the perspective of spatial inflammation patterns systematically. 展开更多

Sucrose nonfermenting-related protein kinase 1(SnRK1)is one of the critical serine/threonine protein kinases.It commonly mediates plant growth and development,cross-talks with metabolism processes and physiological responses to biotic or abiotic stresses.It plays a key role in distributing carbohydrates and sugar signal transporting.In the present study,eight SnRK1 coding genes were identified in sorghum(Sorghum bicolor L.)via sequences alignment,with three forαsubunits(SnRK1α1 to SnRK1α3),three forβ(SnRK1β1 to SnRK1β3),and one for bothγ(SnRK1γ)andβγ(SnRK1βγ).These eight corresponding genes located on five chromosomes(Chr)of Chr1–3,Chr7,and Chr9 and presented collinearities to SnRK1s from maize and rice,exhibiting highly conserved domains within the same subunits from the three kinds of cereals.Expression results via qRT-PCR showed that different coding genes of SnRK1s in sorghum possessed similar expression patterns except for SnRK1α3 with a low expression level in grains and SnRK1β2 with a relatively high expression level in inflorescences.Results of subcellular localization in sorghum leaf protoplast showed that SnRK1α1/α2/α3/γmainly located on organelles,while the rest four of SnRK1β1/β2/β3/βγlocated on both membranes and some organelles.Besides,three combinations were discovered among eight SnRK1 subunits in sorghum through yeast two hybrid,includingα1-β2-βγ,α2-β3-γ,andα3-β3-γ.These results provide informative references for the following functional dissection of SnRK1 subunits in sorghum. 展开更多

In the network security system,intrusion detection plays a significant role.The network security system detects the malicious actions in the network and also conforms the availability,integrity and confidentiality of data informa-tion resources.Intrusion identification system can easily detect the false positive alerts.If large number of false positive alerts are created then it makes intrusion detection system as difficult to differentiate the false positive alerts from genuine attacks.Many research works have been done.The issues in the existing algo-rithms are more memory space and need more time to execute the transactions of records.This paper proposes a novel framework of network security Intrusion Detection System(IDS)using Modified Frequent Pattern(MFP-Tree)via K-means algorithm.The accuracy rate of Modified Frequent Pattern Tree(MFPT)-K means method infinding the various attacks are Normal 94.89%,for DoS based attack 98.34%,for User to Root(U2R)attacks got 96.73%,Remote to Local(R2L)got 95.89%and Probe attack got 92.67%and is optimal when it is compared with other existing algorithms of K-Means and APRIORI. 展开更多
