In order to investigate the interactions of its binding site with substrate peptides, X-ray crystallographic analyses have been carried out to study structures of ERAP1 regulatory (ERAP1_R) domain in complex with antigenic peptides. Single-chain bimodular constructs with various antigenic peptides linked to the C-terminal end of ERAP1_R domain are designed to facilitate crystallization process of these complexes. These recombinant proteins have been purified and crystalized, and x-ray diffraction data of one crystal have been processed to a resolution of 2.8 . The crystal belongs to the space group P21, with unit cell parameters a =64.2, b = 66.8, c = 66.3 , β = 110.2°. A Refmac-refined omit map reveals a clear density for the antigenic peptide’s carboxylate-end that is in contact with the ERAP1 regulatory domain of neighboring molecule. Thus the single-chain bimodular constructs have provided an expedited approach to study sequence-specific interactions between the ERAP1 regulatory domain and antigen peptide’s C-terminal ends.展开更多

In this stu...E2 is an envelope glycoprotein of Classical swine fever virus (CSFV) and contains sequential neutralizing epitopes to induce virus-neutralizing antibodies and mount protective immunity in the natural host. In this study, four antigen domains (ABCD) of the E2 gene was cloned from CSFV Shimen strain into the retroviral vector pBABE puro and expressed in eukaryotic cell (PK15) by an retroviral gene expression system, and the activity of recombinant E2 protein to induce immune responses was evaluated in rabbits. The results indicated that recombinant E2 protein can be recognized by fluorescence antibodies of CSFV and CSFV positive serum (Lanzhou Veterinary Research Institute, Chinese Academy of Agricultural Sciences, Lanzhou, China) using Western blot, indirect immunofluorescence antibody test (IFAT) and ELISA, Furthermore, anti-CSFV specific antibodies and lymphocyte proliferation were elicited and increased by recombinant protein after vaccination. In the challenge test, all of rabbits vaccinated with recombinant protein and Chinese vaccine strain (C-strain) were fully protected from a rabbit spleen virus challenge. These results indicated that a retroviral-based epitope-vaccine carrying the major antigen domains of E2 is able to induce high level of epitope-specific antibodies and exhibits similar protective capability with that induced by the C-strain, and encourages further work towards the development of a vaccine against CSFV infection.展开更多
The superparamagnetic effect arises from the superparamagnetism exhibited by a multitude of nano-sized magnetic mineral particles under an external electric field.This phenomenon manifests in transient electromagnetic...The superparamagnetic effect arises from the superparamagnetism exhibited by a multitude of nano-sized magnetic mineral particles under an external electric field.This phenomenon manifests in transient electromagnetic data primarily as a deceleration in the attenuation rate of late-stage signals,a characteristic difficult to discern directly from airborne transient electromagnetic signals,consequently leading to significant misinterpretations of subterranean electrical structures.This study embarks on 3D forward modeling of airborne electromagnetic responses in the frequency domain,accounting for the superparamagnetic effect,utilizing an unstructured finite element method.Superparamagnetic responses in the time domain were obtained through frequency-time conversion.This investigation explores the influence of various parameters-such as magnetic susceptibility,time constants,and flight altitude-on the superparamagnetic effect by examining the response characteristics of typical targets.Findings indicate that in its late stages,the superparamagnetic effect can induce a relative anomaly of up to 300%.There is a positive correlation between magnetic susceptibility and the strength of the superparamagnetic effect.The influence of the time constant's upper and lower limits on the superparamagnetic effect is minimal;however,the range between these limits significantly affects the effect,showing a negative correlation with its intensity.Higher flight altitudes weaken the superparamagnetic signal.The impact is most pronounced when superparamagnetic minerals are shallowly buried,effectively shielding the underlying geology with the characteristics of a good conductivity anomaly,but this effect diminishes with greater depth.The insights from this study provide a theoretical framework for a deeper understanding of the superparamagnetic effect in transient electromagnetic signals and for more accurate interpretations of subterranean geological and electrical structures.展开更多

The type IV collagen is the main component of glomerular basement membrane that has α3 chain of type (IV) collagen of non-collagenous domain which contains N-terminal 7S domain, a triple helical collagenous domain and C-terminal non-collagenous glomerular domain (NC1). The amino terminal of α3 (IV) NC1 that induces the Experimental Autoimmuno Glomerulonephritis (EAG) in rat model has been identified. The recombinant rat α3 (IV) NC1 antigen has nine amino acid spans that are consistent with antibody or T cell epitope that induces in EAG. The research is carried out on the recombinant rat α3 (IV) NC1 production, purification, quantification, and characterization. The circulation of anti-GBM antibody in glomerular basement membrane can be measured by the ELISA assay. Signal sequence of the outer membrane protein A (OmpA) of E.coli was attached to the 5′ end of the ...The aim of this study is to express the receptor-binding domain of Bacillus anthracis protective antigen in E.coli . Signal sequence of the outer membrane protein A (OmpA) of E.coli was attached to the 5′ end of the gene encoding protective antigen receptor-binding domain (the 4 th domain of PA, PAD4). The plasmid carrying the fusion gene was then transformed into E.coli and induced to express recombinant PAD4 by IPTG. The recombinant protein was purified by chromatography and then identified by N-terminal sequencing and Western blot. The recombinant protein, about 10% of the total bacterial protein in volume, was secreted to the periplasmic space of the cell. After a purification procedure including ion-exchange chromatography and gel filtration, about 10 mg of homogenous recombinant PAD4 was obtained from 1 L culture. Data from N-terminal sequencing suggested that the amino acid sequence of recombinant PAD4 was identical with its natural counterpart. And the result of Western blot showed the recombinant protein could bind with anti-PA serum from rabbit. High level secreted expression of PAD4 was obtained in E.coli . The results reported here are parts of a continuing research to evaluate PAD4 as a potential drug for anthrax therapy or a candidate of new vaccine.展开更多

The screening practices for hepatitis D virus(HDV)are diverse and nonstandardized worldwide,and the exact prevalence of HDV is uncertain.AIM To estimate HDV prevalence and investigate viral marker quantity trends in p...The screening practices for hepatitis D virus(HDV)are diverse and nonstandardized worldwide,and the exact prevalence of HDV is uncertain.AIM To estimate HDV prevalence and investigate viral marker quantity trends in patients with hepatitis D.METHODS We collected 5594 serum samples from patients with hepatitis B in Jilin Province,China(3293 males and 2301 females,age range of 2 to 89 years).We then conducted tests for hepatitis B surface antigen(HBsAg),hepatitis B Virus(HBV)DNA,anti-hepatitis D antigen(HDAg),and HDV RNA.RESULTS We found that the prevalence of anti-HDAg and HDV RNA among hepatitis B patient were 3.6%(3.2-4.2%)and 1.2%(0.9-1.5%),respectively,87.69%of hepatitis D patients were 51-70 years old.HDV infection screening positive rate of patients with HBV DNA levels below 2000 IU/mL(2.0%)was higher than those above 2000 IU/mL(0.2%).Among anti-HDAg positive patients,the HDV RNA positive rate was positively correlated with the HBsAg level and anti-HDAg level.There was a weak correlation between HBsAg and anti-HDAg levels among hepatitis D patients.CONCLUSION Our study highlights the importance of considering multiple factors when assessing the severity of HDV infection,comprehensive evaluation of patients’clinical and laboratory parameters is necessary for proper diagnosis and treatment.展开更多
In the last 30 years,the scientific community has developed and proposed different models and numerical approaches for the study of vibrations induced by railway traffic.Most of them are formulated in the frequency/wa...In the last 30 years,the scientific community has developed and proposed different models and numerical approaches for the study of vibrations induced by railway traffic.Most of them are formulated in the frequency/wave number domain and with a 2.5D approach.Three-dimensional numerical models formulated in the time/space domain are less frequently used,mainly due to their high computational cost.Notwithstanding,these models present very attractive characteristics,such as the possibility of considering nonlinear behaviors or the modelling of excess pore pressure and non-homogeneous and non-periodic geometries in the longitudinal direction of the track.In this study,two 3D numerical approaches formulated in the time/space domain are compared and experimentally validated.The first one consists of a finite element approach and the second one of a finite difference approach.The experimental validation in an actual case situated in Carregado(Portugal)shows an acceptable fitting between the numerical results and the actual measurements for both models.However,there are some differences among them.This study therefore includes some recommendations for their use in practical soil dynamics and geotechnical engineering.展开更多
Forward modeling is the basis of inversion imaging and quantitative interpretation for DC resistivity exploration.Currently,a numerical model of the DC resistivity method must be finely divided to obtain a highly accu...Forward modeling is the basis of inversion imaging and quantitative interpretation for DC resistivity exploration.Currently,a numerical model of the DC resistivity method must be finely divided to obtain a highly accurate solution under complex conditions,resulting in a long calculation time and large storage.Therefore,we propose a 3D numerical simulation method in a mixed space-wavenumber domain to overcome this challenge.The partial differential equation about abnormal potential is transformed into many independent ordinary differential equations with different wavenumbers using a 2D Fourier transform along the x axis and y axis direction.In this way,a large-scale 3D numerical simulation problem is decomposed into several 1D numerical simulation problems,which significantly reduces the computational and storage requirements.In addition,these ordinary 1D differential equations with different wavenumbers are independent of each other and high parallelelism of the algorithm.They are solved using a finite-element algorithm combined with a chasing method,and the obtained solution is modified using a contraction operator.In this method,the vertical direction is reserved as the spatial domain,then grid size can be determined flexibly based on the underground current density distribution,which considers the solution accuracy and calculation efficiency.In addition,for the first time,we use the contraction operator in the integral equation method to iterate the algorithm.The algorithm takes advantage of the high efficiency of the standard Fourier transform and chasing method,as well as the fast convergence of the contraction operator.We verified the accuracy of the algorithm and the convergence of the contraction operator.Compared with a volume integral method and goal-oriented adaptive finite-element method,the proposed algorithm has lower memory requirements and high computational efficiency,making it suitable for calculating a model with large-scale nodes.Moreover,different examples are used to verify the high adaptability and parallelism of the proposed algorithm.The findings show that the 3D numerical simulation method of DC resistivity method in a mixed space-wavenumber domain is highly efficient,precise,and parallel.展开更多

For verifying the code, two same cylinders are selected to calculate coupled hydrodynamic effects by comparison with the results obtained by 3D frequency method which has been proved to be efficient for solving such problems. In order to improve efficiency of calculation, the effect of history time has been discussed, and an improved method is presented. Moreover, the effect of lateral separation distance is also discussed in detail. The technique developed here may serve as a more rigorous tool to analyze the related transient problems of two ships doing underway replenishment in waves.展开更多

The new scheme to determine the time step was brought forward. By the dynamic analysis program of time-domain BEM compiled by its, several numerical examples are presented, which demonstrate the unconditional stability and high accuracy of time-domain BEM applied to 3-D elastodynamic crack problems.展开更多
In 3D frequency domain seismic forward and inversion calculation,the huge amount of calculation and storage is one of the main factors that restrict the processing speed and calculation efficiency.The frequency domain...In 3D frequency domain seismic forward and inversion calculation,the huge amount of calculation and storage is one of the main factors that restrict the processing speed and calculation efficiency.The frequency domain finite-difference forward simulation algorithm based on the acoustic wave equation establishes a large bandwidth complex matrix according to the discretized acoustic wave equation,and then the frequency domain wave field value is obtained by solving the matrix equation.In this study,the predecessor's optimized five-point method is extended to a 3D seven-point finite-difference scheme,and then a perfectly matched layer absorbing boundary condition(PML)is added to establish the corresponding matrix equation.In order to solve the complex matrix,we transform it to the equivalent real number domain to expand the solvable range of the matrix,and establish two objective functions to transform the matrix solving problem into an optimization problem that can be solved using gradient methods,and then use conjugate gradient algorithm to solve the problem.Previous studies have shown that in the conjugate gradient algorithm,the product of the matrix and the vector is the main factor that affects the calculation efficiency.Therefore,this study proposes a method that transform bandwidth matrix and vector product problem into some equivalent vector and vector product algorithm,thereby reducing the amount of calculation and storage.展开更多

文摘Forward modeling is the basis of inversion imaging and quantitative interpretation for DC resistivity exploration.Currently,a numerical model of the DC resistivity method must be finely divided to obtain a highly accurate solution under complex conditions,resulting in a long calculation time and large storage.Therefore,we propose a 3D numerical simulation method in a mixed space-wavenumber domain to overcome this challenge.The partial differential equation about abnormal potential is transformed into many independent ordinary differential equations with different wavenumbers using a 2D Fourier transform along the x axis and y axis direction.In this way,a large-scale 3D numerical simulation problem is decomposed into several 1D numerical simulation problems,which significantly reduces the computational and storage requirements.In addition,these ordinary 1D differential equations with different wavenumbers are independent of each other and high parallelelism of the algorithm.They are solved using a finite-element algorithm combined with a chasing method,and the obtained solution is modified using a contraction operator.In this method,the vertical direction is reserved as the spatial domain,then grid size can be determined flexibly based on the underground current density distribution,which considers the solution accuracy and calculation efficiency.In addition,for the first time,we use the contraction operator in the integral equation method to iterate the algorithm.The algorithm takes advantage of the high efficiency of the standard Fourier transform and chasing method,as well as the fast convergence of the contraction operator.We verified the accuracy of the algorithm and the convergence of the contraction operator.Compared with a volume integral method and goal-oriented adaptive finite-element method,the proposed algorithm has lower memory requirements and high computational efficiency,making it suitable for calculating a model with large-scale nodes.Moreover,different examples are used to verify the high adaptability and parallelism of the proposed algorithm.The findings show that the 3D numerical simulation method of DC resistivity method in a mixed space-wavenumber domain is highly efficient,precise,and parallel.
文摘In this paper, a 3D time domain technique is adopted to calculate the coupled hydrodynamic interaction between two bodies without flare in waves. For verifying the code, two same cylinders are selected to calculate coupled hydrodynamic effects by comparison with the results obtained by 3D frequency method which has been proved to be efficient for solving such problems. In order to improve efficiency of calculation, the effect of history time has been discussed, and an improved method is presented. Moreover, the effect of lateral separation distance is also discussed in detail. The technique developed here may serve as a more rigorous tool to analyze the related transient problems of two ships doing underway replenishment in waves.
文摘The time-domain BEM was developed to analyze the dynamic stress intensity factor ( DSIF) of 3-D elastodynamic crack problems. To simulate the stress singularity along the front of a crack, eight-node isoparametric singular elements were used, and the DSIF for a semi-circular surface crack was firstly calculated based on displacement equation using the time-domain BEM formulation. The new scheme to determine the time step was brought forward. By the dynamic analysis program of time-domain BEM compiled by its, several numerical examples are presented, which demonstrate the unconditional stability and high accuracy of time-domain BEM applied to 3-D elastodynamic crack problems.

文摘In 3D frequency domain seismic forward and inversion calculation,the huge amount of calculation and storage is one of the main factors that restrict the processing speed and calculation efficiency.The frequency domain finite-difference forward simulation algorithm based on the acoustic wave equation establishes a large bandwidth complex matrix according to the discretized acoustic wave equation,and then the frequency domain wave field value is obtained by solving the matrix equation.In this study,the predecessor's optimized five-point method is extended to a 3D seven-point finite-difference scheme,and then a perfectly matched layer absorbing boundary condition(PML)is added to establish the corresponding matrix equation.In order to solve the complex matrix,we transform it to the equivalent real number domain to expand the solvable range of the matrix,and establish two objective functions to transform the matrix solving problem into an optimization problem that can be solved using gradient methods,and then use conjugate gradient algorithm to solve the problem.Previous studies have shown that in the conjugate gradient algorithm,the product of the matrix and the vector is the main factor that affects the calculation efficiency.Therefore,this study proposes a method that transform bandwidth matrix and vector product problem into some equivalent vector and vector product algorithm,thereby reducing the amount of calculation and storage.
