RAV(Related to ABI3/VP1)transcription factors are unique members of the AP2-ERF superfamily with AP2 and B3 domains and play important roles in the regulation of seed germination,plant growth,and stress response.In the study,7 RAV genes,named HvRAVs,were identified in barley based on the available genome sequences.While five of the seven HvRAVs were located on chromosome 3,HvRAV5 and HvRAV7 were located on chromosome 1 and 4,respectively.Six of the predicted HvRAVs were intron-less,except HvRAV2,which had one intron.HvRAV proteins have shown basic,instable,and hydrophilic properties.The AP2 domain specific RAYD and WLG motifs were detected in all HvRAV proteins.Besides,B3 repression domain,R/KLFGV,is also found in the C-terminal of HvRAVs.HvRAVs were found to have stress-related cis-acting elements,including MYB,MYC,and W-BOX.HvRAV2 was predicted to have no GARE motifs,TATCCCA or TAACAA(G/A),and LTREs.Under drought conditions,the expression level of HvRAVs did not significantly change in a drought-sensitive barley genotype,whereas HvRAV5 and HvRAV7 were dramatically down-regulated in a drought-tolerant genotype.Expression of HvRAV5 was also inhibited by salinity.HvRAV7 was strongly induced by plant pathogen attack.Only HvRAV6 was induced by exogenous gibberellin application and during the germination process.Interestingly,HvRAV6 transcript was detected higher than other HvRAVs in all stress and control conditions as well as during germination.In silico analyses have shown that HvRAVs play a role in response to different abiotic and biotic stresses as well as in plant development.However,the extensive biological roles of HvRAV genes in plant development and in response to abiotic and biotic stresses need further investigation. 展开更多

Lipoxygenase(LOXs)is a kind of dioxygenase without heme and iron,which plays an important role in the development and adaptation of many plants to the environment.However,the study of strawberry LOX gene family has not been reported.In this study,14 LOX genes were identified from the diploid woodland strawberry genome.The phylogenetic tree divides the FvLOX gene into two subfamilies:9-LOX and 13-LOX.Gene duplication event analysis showed that whole-genome duplication(WGD)/segmental duplication and dispersed duplication effectively promoted the expansion of strawberry LOX family.QRT-PCR analysis showed that FvLOX genes were expressed in different tissues.Expression profile analysis showed that FvLOX1 and FvLOX8 were up-regulated under low temperature stress,FvLOX3 and FvLOX7 were up-regulated under drought stress,FvLOX6 and FvLOX9 were up-regulated under salt stress,FvLOX2,FvLOX3 and FvLOX6 were up-regulated under salicylic acid(SA)treatment,FvLOX3,FvLOX11 and FvLOX14 were up-regulated under methyl jasmonate(MeJA)treatment,FvLOX4 and FvLOX14 were up-regulated under abscisic acid(ABA)treatment.Promoter analysis showed that FvLOX genes were involved in plant growth and development and stress response.We analyzed and identified the whole genome of strawberry FvLOX family and characterized a variety of FvLOX candidate genes involved in abiotic stress response.This study laid a theoretical and empirical foundation for the response mechanism of strawberry to abiotic stress. 展开更多

Palaeognathae includes ratite and tinamou species that are important for understanding early avian evolution.Here,we analyzed the whole-genome sequences of 15 paleognathous species to infer their demographic histories,which are presently unknown.We found that most species showed a reduction of population size since the beginning of the last glacial period,except for those species distributed in Australasia and in the far south of South America.Different degrees of contraction and expansion of transposable elements(TE)have shaped the paleognathous genome architecture,with a higher transposon removal rate in tinamous than in ratites.One repeat family,AviRTE,likely underwent horizontal transfer from tropical parasites to the ancestor of little and undulated tinamous about 30 million years ago.Our analysis of gene families identified rapid turnover of immune and reproductionrelated genes but found no evidence of gene family changes underlying the convergent evolution of flightlessness among ratites.We also found that mitochondrial genes have experienced a faster evolutionary rate in tinamous than in ratites,with the former also showing more degenerated W chromosomes.This result can be explained by the Hill-Robertson interference affecting genetically linked W chromosomes and mitochondria.Overall,we reconstructed the evolutionary history of the Palaeognathae populations,genes,and TEs.Our findings of co-evolution between mitochondria and W chromosomes highlight the key difference in genome evolution between species with ZW sex chromosomes and those with XY sex chromosomes. 展开更多

【目的】探究桑树NAC基因家族的生物信息学特征,并研究1000 mg·L^(-1)生根粉(ABT)处理对该基因产生的影响,为深入研究桑树NAC转录因子的功能提供依据。【方法】利用生物信息学方法对川桑NAC基因家族进行基因鉴定,并分析其理化性质... 【目的】探究桑树NAC基因家族的生物信息学特征,并研究1000 mg·L^(-1)生根粉(ABT)处理对该基因产生的影响,为深入研究桑树NAC转录因子的功能提供依据。【方法】利用生物信息学方法对川桑NAC基因家族进行基因鉴定,并分析其理化性质、保守基序、顺式作用元件、系统进化树、蛋白三级结构及互作关系,并选用‘果桑大十’作为试验材料,经ABT处理后,分析其4个时期(10、20、30、40 d)NAC基因家族的表达模式。【结果】桑树NAC基因家族共有92个成员,分为22个亚家族,亚家族成员广泛分布于细胞核,且具有相似的保守结构。顺式作用元件分析表明,桑树NAC基因家族对激素具有较强的响应能力。蛋白三级结构显示同一亚家族的蛋白空间结构相似,且功能相同,这可能与其进化同源性有关。ABT处理后,NAC基因家族的表达水平整体呈上升趋势,而MnNAC91、MnNAC67、MnNAC28在对照组(CK)中呈现较高的表达水平。【结论】NAC基因家族功能相对稳定,在整个进化过程中无明显变化;ABT可促进NAC基因家族表达,尤其是MnNAC75、MnNAC104、MnNAC7、MnNAC30、MnNAC101、MnNAC83、MnNAC102具有较高的同源性,并与拟南芥的结构功能相似,推测对抗干旱胁迫有一定作用。 展开更多

马铃薯Y病毒(potato virus Y,PVY)侵染烟草(Nicotiana tabacum)会引起烟草脉带病,造成烟叶品质下降。broad complex,tramtrack,and bric-à-brac/pox virus and zinc finger(BTB/POZ)是动植物体内广泛存在的蛋白质家族,在植物生长... 马铃薯Y病毒(potato virus Y,PVY)侵染烟草(Nicotiana tabacum)会引起烟草脉带病,造成烟叶品质下降。broad complex,tramtrack,and bric-à-brac/pox virus and zinc finger(BTB/POZ)是动植物体内广泛存在的蛋白质家族,在植物生长和发育的各个环节都起着非常重要的作用。本研究鉴定到90个烟草BTB/POZ家族蛋白,对应71个基因。在这些蛋白质的序列中,识别到9种保守基序(motif),并根据其出现顺序将BTB/POZ家族成员划分至6个亚家族。结构域分析表明,BTB/POZ同一亚家族成员的结构域具有一致性。对BTB/POZ蛋白的三维构象进行预测发现,所有亚家族成员结构都以α螺旋为主,同一亚家族成员的三维构象相似。烟草品种K326和突变体M867(抗PVY)的BTB/POZ家族基因表达模式分析显示,叶片接种PVY后,NtBTB2M、NtBTB2K、NtBTB2L、NtBTB6E基因的表达丰度显著增加,这可能与烟草M867对PVY的抗性较强有关。顺式作用元件分析显示,NtBTB2K、NtBTB2L、NtBTB2M和NtBTB6E基因的上游2000 bp区域内含有若干逆境响应相关元件,包括水杨酸响应元件、MYB结合位点等,可能和这些基因的上调表达有关。本研究为BTB/POZ蛋白的功能研究提供了理论依据,为烟草抗病育种提供了一定参考。 展开更多

【目的】丝氨酸乙酰转移酶(SAT)是硫同化为半胱氨酸(cysteine,Cys)的关键酶,参与植物多种生物过程,特别是在植物响应非生物胁迫中发挥着重要作用。但关于马铃薯SAT基因家族(StSAT)的分析尚未见报道。系统鉴定了马铃薯SAT基因家族,为深... 【目的】丝氨酸乙酰转移酶(SAT)是硫同化为半胱氨酸(cysteine,Cys)的关键酶,参与植物多种生物过程,特别是在植物响应非生物胁迫中发挥着重要作用。但关于马铃薯SAT基因家族(StSAT)的分析尚未见报道。系统鉴定了马铃薯SAT基因家族,为深入了解StSAT基因家族的特征,进一步分析它们在马铃薯抵御非生物胁迫中的功能提供了理论依据。【方法】利用HMM对马铃薯SAT基因家族进行鉴定,并对其染色体分布、基因结构、蛋白保守基序及物种间的共线性进行分析。利用PGSC下载的RNA-seq数据分析双单倍体(doubled-monoploid,DM)马铃薯中StSATs在不同组织部位、非生物胁迫和外源激素处理下的表达模式。通过qPCR(quantitative real-time PCR)分析四倍体马铃薯中StSATs在NaCl和PEG处理(0、1、3和24 h)下的相对表达水平。【结果】在马铃薯中鉴定出4个StSATs,它们分布在4条染色体上。根据系统发育特征,将4个StSATs分在3个亚族中。共线性分析发现,StSATs与拟南芥(Arabidopsis thaliana)、番茄(Solanum lycopersicum)、甘蓝(Brassica oleracea)、水稻(Oryza sativa)和玉米(Zea mays)中分别有4对、4对、2对、1对和1对直系同源基因。通过表达分析发现,四倍体马铃薯中4个StSATs随着NaCl和PEG处理时间的延长,其表达量显著升高(与0 h相比),很可能参与马铃薯对盐和渗透胁迫的响应。【结论】StSAT基因家族成员在马铃薯响应盐和渗透胁迫中发挥着重要作用。 展开更多

甜菜BvABF基因家族全基因组鉴定及其ABA处理下表达模式分析

ABA响应元件结合因子(ABRE binding factor,ABF)作为植物中bZIP转录因子的一个独特亚家族,在脱落酸(abscisic acid,ABA)依赖型和非依赖型信号通路中发挥重要作用。为挖掘和鉴定糖料作物甜菜BvABF基因家族生物学功能及其表达模式,本研究采用生物信息学方法,预测了蛋白理化特性、系统进化、染色体位置、基因结构、保守基序、顺式作用元件、二级结构和蛋白互作网络等,并通过qRT-PCR方法分析了在100μmol·L^(-1) ABA处理下BvABF在根和叶中的表达模式。结果表明,从甜菜中鉴定出6个BvABF基因家族成员,将其分为A、B和C簇,它们均含有一个bZIP区域。BvABF分布在1、3、6、7和9号染色体,含有3~4个外显子。BvABF蛋白拥有4个含有潜在磷酸化位点(R-X-X-S/T)的保守区域C1、C2、C3和C4,在C端含有一个碱性区域和4个重复的由亮氨酸(Leu)残基组成的七肽重复序列。BvABF基因家族启动子含有多种激素和光响应元件,其中4个基因含有ABA响应元件(ABA-responsive element,ABRE);另外,干旱诱导的响应元件(MBS)、低温响应元件(LTR)和厌氧响应元件(anaerobic responsive element,ARE)等也存在于该基因家族。此外,BvABF可能与磷酸化相关蛋白(PP2CCNBD-X2、SRK2I、SRK2E-X1和PP2C50)和ABA受体(PYL2、PYL4和PYR1)发生互作。进一步对BvABF在ABA处理下甜菜不同组织中的表达模式分析发现,所有BvABF基因在甜菜根和叶中均受ABA诱导和调控,且不同基因在ABA处理下呈现出不同的表达模式。这些结果表明,BvABFs在糖料作物甜菜响应ABA过程中扮演着重要角色。 展开更多

萜烯是植物中一类重要的化合物,不仅在细胞膜上扮演着电子传递的角色,还参与植物光合作用,并作为植物激素的主要成分。萜烯合成酶TPS是合成萜烯的关键酶,对于植物生长和抵御疾病具有重要意义。研究对青钱柳的TPS基因家族进行了全面的鉴... 萜烯是植物中一类重要的化合物,不仅在细胞膜上扮演着电子传递的角色,还参与植物光合作用,并作为植物激素的主要成分。萜烯合成酶TPS是合成萜烯的关键酶,对于植物生长和抵御疾病具有重要意义。研究对青钱柳的TPS基因家族进行了全面的鉴定和分析,发现青钱柳共有63个TPS基因家族成员,这些基因的蛋白质长度在260至854个氨基酸之间,并且分布在青钱柳的11条染色体上。通过启动子顺式作用元件分析,预测青钱柳的TPS基因家族可能参与了多种生物学反应。该研究为进一步探究青钱柳TPS的生理功能和应对环境胁迫的机制提供了理论支持。 展开更多
