CDS are most commonly obtained using complementary DNA (cDNA) derived from messenger RNA (mRNA) extracted from plant tissues and generated by reverse transcription. However, some CDS are difficult to acquire through this process as they are expressed at extremely low levels or have specific spatial and/or temporal expression patterns in vivo. These challenges require the development of alternative CDS cloning technologies. In this study, we found that the genomic intron-containing gene coding sequences (gDNA) from Arabidopsis thaliana, Oryza sativa, Brassica napus, and Glycine max can be correctly transcribed and spliced into mRNA in Nicotiana benthamiana. In contrast, gDNAs from Triticum aestivum and Sorghum bicolor did not function correctly. In transient expression experiments, the target DNA sequence is driven by a constitutive promoter. Theoretically, a sufficient amount of mRNA can be extracted from the N. benthamiana leaves, making it conducive to the cloning of CDS target genes. Our data demonstrate that N. benthamiana can be used as an effective host for the cloning CDS of plant genes.展开更多

The study results are reflected in four aspects.First, there are two complete third-order sequences(SQ1 and SQ2) in Changxing Formation in central Sichuan Basin. SQ1 is generally thick in the north and thin in the south, and SQ2 shows a thickness differentiation trend of “two thicknesses and three thinnesses”. Second, the Changxing Formation in central Sichuan Basin mainly develops intra-platform shoal, inter-shoal sea and intra-platform depression subfacies. In the vertical direction, the intra-platform shoal mainly presents two typical sedimentary sequences: stable superposed and high-frequency interbedded. Third, the stable superimposed sedimentary sequence is developed in the shoal belt at the edge of intra-platform depression, which is composed of two shoal-forming periods and located in the highstand systems tracts(HSTs) of SQ1 and SQ2. The high-frequency interbedded sedimentary sequence is developed in the southern shoal belt of intra-platform depression, which is composed of four shoal-forming periods and mainly located in the HST of SQ2. Fourth, during the SQ1 deposition, the intra-platform shoal was mainly developed at the edge of the intra-platform depression on the north side of the study area, and the inter-shoal sea subfacies was mainly developed on the south side. During the SQ2 deposition, the intra-platform shoal was widely developed in the area, forming two nearly parallel intra-platform shoal belts. The study results provide direction and ideas for exploration of Changxing Formation intra-platform shoal reservoirs in central Sichuan Basin.展开更多

However, molecules of OPPs are structurally similar and original aptamers selected by systematic evolution of ligands by exponential enrichment are usually long-chain bases, which hamper the further application under OPPs-aptamer recognition. The aim of the research was to develop a new strategy to design oligonucleotide sequences for binding OPPs by combination of experimental and molecular modeling methods. 3D models of aptamers binding OPPs were constructed, and binding energy and the most probable binding site for the OPPs were then determined by molecular docking, and the binding sites were further confirmed by the results of 2-AP replaced experiments. Based on the docking results, a new aptamer for detection 4 representative OPPs with only 29 bases was designed by reasonable truncation and mutation of the reported aptamer(named S4-29). The interaction between this new aptamer and OPPs were analyzed by molecular docking, microscale thermophoresis, circular dichroism and fluorometric analysis. The results revealed that the new aptamer exhibit more superior recognition performance to OPPs, which can be promote the monitoring ability of OPPs contaminations in food.展开更多

文摘Coding sequences (CDS) are commonly used for transient gene expression, in yeast two-hybrid screening, to verify protein interactions and in prokaryotic gene expression studies. Our data demonstrate that N. benthamiana can be used as an effective host for the cloning CDS of plant genes.

文摘Medical imaging plays a key role within modern hospital management systems for diagnostic purposes.Compression methodologies are extensively employed to mitigate storage demands and enhance transmission speed, all while upholding image quality. Moreover,an increasing number of hospitals are embracing cloud computing for patient data storage, necessitating meticulous scrutiny of server security and privacy protocols.Nevertheless, considering the widespread availability of multimedia tools, the preservation of digital data integrity surpasses the significance of compression alone. In response to this concern,we propose a secure storage and transmission solution for compressed medical image sequences, such as ultrasound images, utilizing a motion vector watermarking scheme. The watermark is generated employing an error-correcting code known as Bose-Chaudhuri-Hocquenghem(BCH)and is subsequently embedded into the compressed sequence via block-based motion vectors. In the process of watermark embedding, motion vectors are selected based on their magnitude and phase angle. When embedding watermarks,no specific spatial area, such as a region of interest(ROI),is used in the images. The embedding of watermark bits is dependent on motion vectors.Although reversible watermarking allows the restoration of the original image sequences,we use the irreversible watermarking method. The reason for this is that the use of reversible watermarks may impede the claims of ownership and legal rights. The restoration of original data or images may call into question ownership or other legal claims. The peak signal-to-noise ratio(PSNR)and structural similarity index(SSIM)serve as metrics for evaluating the watermarked image quality.Across all images, the PSNR value exceeds 46 dB,and the SSIM value exceeds 0.92.Experimental results substantiate the efficacy of the proposed technique in preserving data integrity.

文摘Three M_(W)>7.0 earthquakes in 2020-2021 occurred in the Shumagin seismic gap and its adjacent area of the Alaska-Aleutian subduction zone, including the Mw7.8 Simeonof thrust earthquake on July 22,2020,the M_(W)7.6 Sand Point strike-slip earthquake on October 19,2020,and the M_(W)8.2 Chignik thrust earthquake on July 29,2021.The spatial and temporal proximity of these three earthquakes prompts us to probe stress-triggering effects among them. Here we examine the coseismic Coulomb stress change imparted by the three earthquakes and their influence on the subduction interface. Our results show that:(1)The Simeonof earthquake has strong loading effects on the subsequent Sand Point and Chignik earthquakes, with the Coulomb stress changes of 3.95 bars and 2.89 bars, respectively. The Coulomb stress change caused by the Sand Point earthquake at the hypocenter of the Chignik earthquake is merely around 0.01 bars, suggesting the negligible triggering effect on the latter earthquake;(2)The triggering effects of the Simeonof,Sand Point, and Chignik earthquakes on aftershocks within three months are not well pronounced because of the triggering rates of 38%,14%,and 43%respectively.Other factors may have played an important role in promoting the occurrence of these aftershocks, such as the roughness of the subduction interface, the complicated velocity structure of the lithosphere, and the heterogeneous prestress therein;(3)The three earthquakes caused remarkable coseismic Coulomb stress changes at the subduction interface nearby these mainshocks, with an average Coulomb stress change of 3.2 bars in the shallow region directly inwards the trench.

文摘In light of the limited efficacy of conventional methods for identifying pavement cracks and the absence of comprehensive depth and location data in two-dimensional photographs, this study presents an intelligent strategy for extracting road cracks. This methodology involves the integration of laser point cloud data obtained from a vehicle-mounted system and a panoramic sequence of images. The study employs a vehicle-mounted LiDAR measurement system to acquire laser point cloud and panoramic sequence image data simultaneously.A convolutional neural network is utilized to extract cracks from the panoramic sequence image. The extracted sequence image is then aligned with the laser point cloud, enabling the assignment of RGB information to the vehicle-mounted three dimensional(3D)point cloud and location information to the two dimensional(2D)panoramic image.Additionally,a threshold value is set based on the crack elevation change to extract the aligned roadway point cloud. The three-dimensional data pertaining to the cracks can be acquired. The experimental findings demonstrate that the use of convolutional neural networks has yielded noteworthy outcomes in the extraction of road cracks. The utilization of point cloud and image alignment techniques enables the extraction of precise location data pertaining to road cracks. This approach exhibits superior accuracy when compared to conventional methods. Moreover,it facilitates rapid and accurate identification and localization of road cracks, thereby playing a crucial role in ensuring road maintenance and traffic safety.Consequently, this technique finds extensive application in the domains of intelligent transportation and urbanization development. The technology exhibits significant promise for use in the domains of intelligent transportation and city development.

文摘Background Pork quality can directly affect customer purchase tendency and meat quality traits have become valu-able in modern pork production. However, genetic improvement has been slow due to high phenotyping costs. In this study, whole genome sequence(WGS)data was used to evaluate the prediction accuracy of genomic best linear unbiased prediction(GBLUP)for meat quality in large-scale crossbred commercial pigs. Results We produced WGS data(18,695,907 SNPs and 2,106,902 INDELs exceed quality control)from 1,469 sequenced Duroc×(Landrace×Yorkshire)pigs and developed a reference panel for meat quality including meat color score, marbling score,L*(lightness),a*(redness),and b*(yellowness)of genomic prediction. The prediction accuracy was defined as the Pearson correlation coefficient between adjusted phenotypes and genomic estimated breeding values in the validation population.Using different marker density panels derived from WGS data, accuracy differed substantially among meat quality traits, varied from 0.08 to 0.47.Results showed that MultiBLUP outperform GBLUP and yielded accuracy increases ranging from 17.39%to 75%.We optimized the marker density and found medium-and high-density marker panels are beneficial for the estimation of heritability for meat quality. Moreover,we conducted genotype imputation from 50K chip to WGS level in the same population and found average concord-ance rate to exceed 95%and r^(2)=0.81.Conclusions Overall, estimation of heritability for meat quality traits can benefit from the use of WGS data. This study showed the superiority of using WGS data to genetically improve pork quality in genomic prediction.
文摘A modified DBSCAN algorithm is presented for deinterleaving of radar pulses in modern EW environments.A main characteristic of the proposed method is that using only time of arrival of pulses, the method can sort the pulses efficiently.Other PDW information such as rise time, carrier frequency, pulse width, modulation on pulse, fall time and direction of arrival are not required. To identify the valid PRIs in a set of interleaved pulses,an innovative modification of the DBSCAN algorithm is introduced which is accurate and easy to implement. The proposed method determines valid PRIs more accurately and neglects the spurious ones more efficiently as compared to the classical histogram based algorithms such as SDIF.Furthermore, without specifying any input parameter, the proposed method can deinterleave radar pulses while up to 30%jitter is present in the associated PRI.The accuracy and efficiency of the proposed method are verified by computer simulations and real data results.Experimental simulations are based on different real and operational scenarios where the presence of missing and spurious pulses are also considered. So,the simulation results can be of practical significance.

文摘Pulse repetition interval(PRI)modulation recognition and pulse sequence search are significant for effective electronic support measures. In modern electromagnetic environments, different types of inter-pulse slide radars are highly confusing. There are few available training samples in practical situations, which leads to a low recognition accuracy and poor search effect of the pulse sequence. In this paper,an approach based on bi-directional long short-term memory(BiLSTM)networks and the temporal correlation algorithm for PRI modulation recognition and sequence search under the small sample prerequisite is proposed. The simulation results demonstrate that the proposed algorithm can recognize unilinear, bilinear, sawtooth, and sinusoidal PRI modulation types with 91.43% accuracy and complete the pulse sequence search with 30% missing pulses and 50% spurious pulses under the small sample prerequisite.

文摘Cis-regulatory elements regulate gene expression and play an essential role in the development and physiology of organisms. Many conserved non-coding sequences(CNSs)function as cis-regulatory elements. They control the development of various lineages.How-ever,predicting clade-wide cis-regulatory elements across several closely related species remains challenging.Based on the relationship between CNSs and cis-regulatory elements,we present a computational approach that predicts the clade-wide putative cis-regulatory elements in 12 Cucurbitaceae genomes.Using 12-way whole-genome alignment,we first obtained 632112 CNSs in Cucurbitaceae.Next,we identified 16552 Cucurbitaceae-wide cis-regulatory elements based on collinearity among all 12 Cucurbitaceae plants.Furthermore,we predicted 3271 potential regulatory pairs in the cucumber genome,of which 98 were verified using integrative RNA sequencing and ChIP sequencing datasets from samples collected during various fruit development stages. The CNSs,Cucurbitaceae-wide cis-regulatory elements, and their target genes are accessible at http://cmb.bnu.edu.cn/cisRCNEs_cucurbit/.These elements are valuable resources for functionally annotating CNSs and their regulatory roles in Cucurbitaceae genomes.

文摘Based on the comprehensive analysis of core, thin section, logging and seismic data, this study carried out the identification and comparison of Permian Changxing Formation sequences, clarified the typical sedimentary architectures of intra-platform shoal, investigated the vertical and horizontal development and distribution of intra-platform shoal in each sequence, and thus established the sedimentary evolution model of shoal body. The study results provide direction and ideas for exploration of Changxing Formation intra-platform shoal reservoirs in central Sichuan Basin.
文摘The Late Devonian-early Carboniferous deposits of the Anarak section in northeastern Isfahan,Central Iran, evaluated based on conodont biostratigraphy, sedimentary environment and sequence stratigraphy.According to the field observations, five lithological units were identified.Investigating the conodont fauna of the Late Devonian-Carboniferous(Mississippian-Pennsylvanian)deposits of Bahram,Shishtu, and Qaleh(Sardar 1)formations in Anarak section led to the identification of 67 species of 18 conodont genera, and accordingly 22 conodont biozones were differentiated. The correlation of sea-level change curves, regarding to the conodont biofacies with the global sea-level curve, demonstrates the relative correlation in the mentioned times due to the shallow condition of the central Iran basin compared to the European and American basins. The microfacies analysis led to the identification of 12 microfacies related to the open sea, bioclastic barrier, lagoon and tidal flat sub-sedimentary environments in a homoclinal carbonate ramp environment.Based on sequence stratigraphy studies, three 3rd order sequences were identified. The first sequence, which is of the Late Devonian(upper part of the Bahram Formation,32.5 m),the second sequence(12.5 m)is the Late Devonian(uppermost part of the Bahram Formation),and the third sequence(68 m)is the early Carboniferous(the Shishtu I Formation).
文摘Consider performing a sequence of Bernoulli trials (each resulting in either a success, denoted S, or a failure F, with a probability of p and q := 1 - p respectively) until one of m specific strings (or patterns) of consecutive outcomes is generated. This can be seen as a game where m players select one such pattern each and the one whose pattern occurs first wins. We present symbolic formulas for the m probabilities of winning, and for the mean number of trials and the corresponding standard deviation to complete this game. Several numerical examples are presented, including a search for optimal strategy.
文摘Wind and solar energy are two popular forms of renewable energy used in microgrids and facilitating the transition towards net-zero carbon emissions by 2050.However,they are exceedingly unpredictable since they rely highly on weather and atmospheric conditions. In microgrids, smart energy management systems, such as integrated demand response programs, are permanently established on a step-ahead basis, which means that accu-rate forecasting of wind speed and solar irradiance intervals is becoming increasingly crucial to the optimal operation and planning of microgrids. With this in mind,a novel“bidirectional long short-term memory network”(Bi-LSTM)-based,deep stacked,sequence-to-sequence autoencoder(S2SAE)forecasting model for predicting short-term solar irradiation and wind speed was developed and evaluated in MATLAB.To create a deep stacked S2SAE prediction model,a deep Bi-LSTM-based encoder and decoder are stacked on top of one another to reduce the dimension of the input sequence, extract its features, and then reconstruct it to produce the forecasts.Hyperparameters of the proposed deep stacked S2SAE forecasting model were optimized using the Bayesian optimization algorithm. Moreover, the forecasting performance of the proposed Bi-LSTM-based deep stacked S2SAE model was compared to three other deep, and shallow stacked S2SAEs,i.e.,the LSTM-based deep stacked S2SAE model, gated recurrent unit-based deep stacked S2SAE model, and Bi-LSTM-based shallow stacked S2SAE model. All these models were also optimized and modeled in MATLAB.The results simulated based on actual data confirmed that the proposed model outperformed the alternatives by achieving an accuracy of up to 99.7%,which evidenced the high reliability of the proposed forecasting.

文摘Aptamers as a kind of biological recognition element have shown great potential in monitoring and the rapid quantification of organophosphorus pesticides(OPPs). The results revealed that the new aptamer exhibit more superior recognition performance to OPPs, which can be promote the monitoring ability of OPPs contaminations in food.

文摘To the south of Manzhouli,Hulunbuir,Inner Mongolia, experienced a tectonic regime transformation from compression to extension in the mid-Mesozoic.Based on systematic research of the volcanics, petrology, volcanic facies, chronology and geochemistry of rocks in the Buridun area, two stages of volcanics are identified. The first stage named the trachyte series was formed in the late Middle Jurassic(167-163 Ma),its eruption rhythm is pyroxene trachyandesite-trachyandesite-trachyte,and its origin rock is basic volcanics from thickened lower crust, with a tectonic setting in the collision orogeny after the closure of the Mongolia Okhotsk Ocean(MOO).The second stage is a bimodal volcanic rock, formed in the early Late Jurassic(163-160 Ma).The eruption rhythm of basic volcanics in this stage is basaltic andesite-basalt-olivine basalt, which comes from the metasomatized lithospheric mantle, the acidic volcanics of which being characterized by the eruption rhythm of sedimentary-explosive-overflow facies, which came from the partial melting of newly formed lower crust, and this shows the characteristics of A-type granite;the tectonic setting is extension of the lithosphere after collision and closure of the MOO.The changes in the formation age and tectonic setting of the two stages of volcanics demonstrate that the transition time from the compressive system to the extensional system south of Manzhouli is about 163 Ma.

文摘Yellowfin seabream Acanthopagrus latus is an important economic fish in Chinese coastal areas.Given its narrow distribution and overfishing, the genetic diversity of yellowfin seabream has been restricted for artificial breeding and reproduction. We performed full-length transcriptome sequencing and assembly of the genome of yellowfin seabream.A total of 68086 unigenes were obtained, with an N50 of 3391 bp on average length of 2933 bp.A total number of 50593 expressed sequence tags linked to simple sequence repeats(EST-SSR)were identified, among them dinucleotide repeats(40.6%)and AC/GT motifs(38.5%)were the most frequent.Of the 190 EST-SSRs for which PCR primer pairs were designed,150 primer pairs successfully amplified target loci and 15 SSRs showed high polymorphism. The alleles per locus ranged 6-50 on average of 25.3.The expected and observed heterozygosity varied from 0.632 to 0.969 and from 0.519 to 0.953,respectively.The polymorphic index content(PIC)values of each locus ranged 0.587-0.966 on average of 0.851.Among six yellowfin seabream population samples preliminarily tested for genetic diversity and differentiation, the Fangchenggang(FCG)population in Guangxi Province had the highest mean observed heterozygosity(H_(o))value(0.786),whereas the Zhangzhou(ZZ)population in Fujian Province had the lowest(0.678).The pairwise fixation index(Fst)values indicated significant population differentiation among six yellowfin seabream populations. This study provided evidence for the usefulness of the transcriptomic resource information and EST-SSR markers for natural resource conservation, population genetics, and breeding studies of yellowfin seabream in South China.

文摘The geochemical components of the leachate from loess-paleosol deposits can provide information about climaterelated post-depositional processes. For example, leachate lithium([Li]_(leachate))is a potential paleoclimate proxy because lithium is a typical lithophile element that is readily adsorbed by clay minerals during weathering and pedogenesis, and thus stratigraphic variations in[Li]leachatecan reflect these processes. We investigated the[Li]leachatevalues of two loess-paleosols profiles(the Luochuan and Weinan sections),on a north-south climatic gradient on the Chinese Loess Plateau.Independent paleoclimate information was provided by measurements of magnetic susceptibility, grain size,Rb/Sr ratios, and clay mineral content.During the last glacial-interglacial period,[Li]leachateincreased from 0.39 to 1.97μg/g at Luochuan and from 0.67 to 2.45μg/g at Weinan, mainly due to increasing pedogenesis.Based on these results we developed a conceptual model to explain the variations in[Li]leachate,Li^(+)within loess layers is mainly derived from dust input and the decomposition of primary minerals, influenced by the East Asian winter monsoon, while in paleosol layers Li is mainly derived from clay mineral adsorption during pedogenic processes, influenced by the East Asian summer monsoon.

文摘Every breeding program that aims to create new and improved cultivars with desired traits mostly relies on information related to genetic diversity. Therefore, molecular characterization of germplasms is important to obtain target cultivars with desirable traits.Sweet potato[Ipomoea batatas(L.)Lam]is widely considered the world’s most important crop, with great diversity in morphological and phenotypic traits. The genetic diversity of 20 sweet potato germplasms originating from Bangladesh,CIP,Philippines,Taiwan, and Malaysia were compared, which was accomplished by genetic diversity analysis by exploring 20 microsatellite DNA markers for germplasm characterization and utilization. This information was effective in differentiating or clustering the sweet potato genotypes.A total of 64 alleles were generated using the 20 primers throughout the 20 germplasm samples, with locus IBS97 having the highest number of alleles(5),whereas locus IbU33 had the fewest alleles(2).The alleles varied in size from 105(IbU31)to 213 base pairs(IBS34).The Polymorphism Information Content(PIC)values for the loci IbL46 and IBS97 varied from 0.445 to 0.730.IBS97 has the highest number of effective alleles(3.704),compared to an average of 2.520.The average Shannon’s diversity index(H)was 1.003,ranging from 0.673 in IbU3 to 1.432 in IBS97.The value of gene flow(Nm)varied between 0.000 and 0.005,with an average of 0.003,whereas genetic differentiation(FST-values)ranged between 0.901 and 1.000.The sweet potato germplasm included in this study had a broad genetic base.SP1 vs.SP9 and SP12 vs.SP18 germplasm pairings had the greatest genetic distance(GD=0.965),while SP1 vs.SP2 germplasm couples had the least genetic diversity(GD=0.093).Twenty genotypes were classified into two groups in the UPGMA dendrogram, with 16 genotypes classified as group“A”and the remaining four genotypes,SP10,SP18,SP19,and SP20,classified as group“B.”According to cluster analysis, the anticipated heterozygosity(gene diversity)of Nei(1973)was 0.591 on average. In summary,SSR markers successfully evaluated the genetic relationships among the sweet potato accessions used and generated a high level of polymorphism. The results of the present study will be useful for the management of germplasm, improvement of the current breeding strategies, and the release of new cultivars as varieties.
文摘This research is focused on the analysis of the sequence stratigraphic units of F3 Block, within a wave-dominated delta of Plio–Pleistocene age.Three wells of F3 block and a 3D seismic data, are utilized in this research. The conventional techniques of 3D seismic interpretation were utilized to mark the 11 surfaces on the seismic section.Integration of seismic sequence stratigraphic interpretation, using well logs, and subsequent 3D geostatistical modeling, using seismic data, aided to evaluate the shallow hydrocarbon traps. The resulting models were obtained using System Tract and Facies models, which were generated by using sequential stimulation method and their variograms made by spherical method, moreover, these models are validated via histograms. The CDF curve generated from upscaling of well logs using geometric method, shows a good relation with less percentage of errors(1 to 2 for Facies and 3 to 4 for System Tract models)between upscaled and raw data that complements the resulted models. These approaches help us to delineate the best possible reservoir, lateral extent of system tracts(LST and/or HST)in the respective surface, and distribution of sand and shale in the delta. The clinoform break points alteration observed on seismic sections, also validates the sequence stratigraphic interpretation. The GR log-based Facies model and sequence stratigraphy-based System Tract model of SU-04-2 showed the reservoir characteristics, presence of sand bodies and majorly LST,respectively, mainly adjacent to the main fault of the studied area. Moreover,on the seismic section,SU-04-2 exhibits the presence of gas pockets at the same location that also complements the generated Facies and System Tract models. The generated models can be utilized for any similar kind of study and for the further research in the F3 block reservoir characterization.

文摘Background Breed identification is useful in a variety of biological contexts.Breed identification usually involves two stages,i.e.,detection of breed-informative SNPs and breed assignment. For both stages, there are several methods proposed. However, what is the optimal combination of these methods remain unclear. In this study, using the whole genome sequence data available for 13 cattle breeds from Run 8 of the 1,000 Bull Genomes Project,we compared the combinations of three methods(Delta,FST,and In)for breed-informative SNP detection and five machine learning methods(KNN,SVM,RF,NB,and ANN)for breed assignment with respect to different reference population sizes and difference numbers of most breed-informative SNPs.In addition,we evaluated the accuracy of breed identification using SNP chip data of different densities. Results We found that all combinations performed quite well with identification accuracies over 95%in all scenarios. However, there was no combination which performed the best and robust across all scenarios. We proposed to inte-grate the three breed-informative detection methods, named DFI,and integrate the three machine learning methods,KNN,SVM,and RF,named KSR.We found that the combination of these two integrated methods outperformed the other combinations with accuracies over 99%in most cases and was very robust in all scenarios. The accuracies from using SNP chip data were only slightly lower than that from using sequence data in most cases. Conclusions The current study showed that the combination of DFI and KSR was the optimal strategy.Using sequence data resulted in higher accuracies than using chip data in most cases. However, the differences were gener-ally small. In view of the cost of genotyping, using chip data is also a good option for breed identification.
