This article proves the existence of a hyper-precise global numerical meta-architecture unifying, structuring, binding and controlling the billion triplet codons constituting the sequence of single-stranded DNA of the entire human genome. Beyond the evolution and erratic mutations like transposons within the genome, it’s as if the memory of a fossil genome with multiple symmetries persists. This recalls the “intermingling” of information characterizing the fractal universe of chaos theory. The result leads to a balanced and perfect tuning between the masses of the two strands of the huge DNA molecule that constitute our genome. We show here how codon populations forming the single-stranded DNA sequences can constitute a critical approach to the understanding of junk DNA function. Then, we suggest revisiting certain methods published in our 2009 book “Codex Biogenesis”. In fact, we demonstrate here how the universal genetic code table is a powerful analytical filter to characterize single-stranded DNA sequences constituting chromosomes and genomes. We can then show that any genomic DNA sequence is featured by three numbers, which characterize it and its 64 codon populations with correlations greater than 99%. The number “1” is common to all sequences, expressing the second law of Chargaff. The other 2 numbers are related to each specific DNA sequence case characterizing life species. For example, the entire human genome is characterized by three remarkable numbers 1, 2, and Phi = 1.618 the golden ratio. Associated with each of these three numbers, we can match three axes of symmetry, then “imagine” a kind of hyperspace formed by these codon populations. Then we revisit the value (3-Phi)/2 which is probably universal and common to both the scale of quarks and atomic levels, balancing and tuning the whole human genome codon population. Finally, we demonstrate a new kind of duality between “form and substance” overlapping the whole human genome: we will show that—simultaneously with the duality between genes and junk DNA—there is a second layer of embedded hidden structure overlapping all the DNA of the whole human genome, dividing it into a second type of duality information/redundancy involving golden ratio proportions. 展开更多

Prospects for deploying perennial grasses that are currently considered leading candidates for dedicated energy crops over large acreages are debatable because of several limitations, including vegetative propagation or small seed size, low biomass production during the first growing season, and incomplete assessments of crop invasiveness risk. Pearl Millet-Napiergrass hybrids (“PMN”;Pennisetum glaucum [L.] R. Br. × P. purpureum Schumach.), in contrast, are large-seeded, sterile feedstocks capable of high biomass production during establishment year. Novel methods are warranted for confirmation of PMN hybrids, as traditional morphological observations can be inconclusive and chromosome number determination using cytological methods is laborious and time consuming. Six putative PMN lines were produced in this study, and 10 progeny from each line were evaluated using morphological traits, seed fertility, flow cytometry, and expressed sequence tag-simple sequence repeat (EST-SSR) markers. All putative hybrid lines were sterile and failed to produce seed. The PMN hybrids could not be distinguished from either parent using flow cytometry due to highly similar nuclear genome DNA contents. A number of paternal napiergrass-specific EST-SSRs were identified for each PMN line, and four paternal-specific EST-SSRs conserved across all napiergrass accessions were selected to screen the putative PMN hybrids. These EST-SSRs confirmed that all F1 individuals analyzed were PMN hybrids. The use of paternal-specific markers therefore provides a valuable tool in the development of both “Seeded-yet-Sterile” biofuel PMN feedstocks and additional PMN cultivar-and parental species-specific markers. 展开更多

Many evidences for gas hydrate bearing sediments had been found in the continental slope of the East China Sea,such as bottom simulating reflections(BSRs),undersea gas springs, pyrite associated with methane leakage, mud diapirs/mud volcanos,bottom-water methane anomalies and so on.In this study, six key stratigraphic interfaces including T_0(seafloor),T_1(LGM,23 kyr B.P.),T_2(2.58 Myr),T_3(5.33 Myr),T_4(11.02 Myr)and T_5(16.12 Myr)were identified, and then five third-order sequences of SQIII1 to SQIII5 were divided.However,T5 in southern continental slope is not found, which shows that the middle-northern Okinawa Trough had begun to rift in the early Miocene, earlier than the southern segment.Four system tracts including lowstand systems tract(LST),transgressive systems tract(TST),highstand systems tract(HST)and falling stage systems tract(FSST)are further divided. The marine erosion interface of 11.02 Myr and regressive unconformity interface of 23 kyr B.P.indicate two large-scale sea level drop events in the research area.Seven typical seismic facies identified in the continental slope are continental shelf-edge deltas, littoral fluvial-delta plains, incised channels or submarine canyons, slope fans, submarine fans or coastal sandbars,littoral-neritic finegrained sediments, mud volcanos and some other geological bodies respectively. The minimum water depth for hydrate occurrence in the Okinawa Trough is 630 m,and the thickness of gas hydrate stability zone in continental slope is between 0 and 590 m.The calculated bottom boundary of hydrate stability zone is slightly deeper than BSRs on the seismic sections. The re-depositional turbidite sand bodies, such as canyon channels, slope fans and submarine fans developed in Quaternary strata, are the predominant hydrate reservoirs.According to developing process, the dynamic accumulation of hydrate systems can be divided into three evolutionary stages including canyon erosion and hydrate stability zone migration stage, sediments destabilizing and methane leakage stage, and channel filling and hydrate re-occurrence stage. 展开更多

A novel kind of multidimension symbol/sequence trellis coded modulation (TCM) based on TCM of lower coding rate has been constructed. The redundancy of this new kind of TCM is provided not only by the modulated symbol sequence but also by the PN sequences for spreading spectrum as well. The performance of direct sequence spread spectrum multiple access (DS/SSMA) system with this symbol/sequence TCM over flat Rayleigh fading channel has been investigated by theoretical analysis and numerical simulation. The results obtained in this research demonstrate the performance improvements of this system in comparison with that of the DS/SSMA system with conventional TCM under the same conditions. 展开更多

Antiviral software systems (AVSs) have problems in identifying polymorphic variants of viruses without explicit signatures for such variants. Alignment-based techniques from bioinformatics may provide a novel way to generate signatures from consensuses found in polymorphic variant code. We demonstrate how multiple sequence alignment supplemented with gap penalties leads to viral code signatures that generalize successfully to previously known polymorphic variants of JS. Cassandra virus and previously unknown polymorphic variants of W32.CTX/W32.Cholera and W32.Kitti viruses. Molecular genetic maps were commonly constructed by analyzing the segregation of restriction fragment length polymorphisms (RFLPs). Here we described methodology-marker sequences in a new mapping based on recent documents. With the methods they were unique sequences detected by the polymerase chain reaction (PCR). Each of the methods had its Iimitations and the current trend was to integrate the maps produced by the different methods. Marker sequences contained mainly expressed sequence tags (ESTs),polymorphie sequence-tagged sites (STSs), randomly amplified polymorphic DNA (RAPDs), cIeaved amplified polymorphic sequences (CAPS), amplified fragment Iength pofymorphism (AFLPs), genorne sequence sampling (GSS) and sequence-tagged connectors (STCs) in this paper. 展开更多

In the field of automatic target recognition and tracking, traditional image complexity metrics, such as statistical variance and signal-to-noise ratio, all focus on single-frame images. However, there are few researches about the complexity of image sequence. To solve this problem,a criterion of evaluating image sequence complexity is proposed.Firstly,to characterize this criterion quantitatively, two metrics for measuring the complexity of image sequence, namely feature space similarity degree of global background(FSSDGB)and feature space occultation degree of local background(FSODLB)are developed. Here,FSSDGB reflects the ability of global background to introduce false alarms based on feature space, and FSODLB represents the difference between target and local background based on feature space.Secondly, the feature space is optimized by the grey relational method and relevant features are removed so that FSSDGB and FSODLB are more reasonable to establish complexity of single-frame images. Finally, the image sequence complexity is not a linear sum of the single-frame image complexity.Target tracking errors often occur in high-complexity images and the tracking effect of low-complexity images is very well. The nonlinear transformation based on median(NTM)is proposed to construct complexity of image sequence. The experimental results show that the proposed metric is more valid than other metrics, such as sequence correlation(SC)and interframe change degree(IFCD),and it is highly relevant to the actual performance of automatic target tracking algorithms. 展开更多

Stream cipher, DNA cryptography and DNA analysis are the most important R&D fields in both Cryptography and Bioinformatics. HC-256 is an emerged scheme as the new generation of stream ciphers for advanced network security. From a random sequencing viewpoint, both sequences of HC-256 and real DNA data may have intrinsic pseudo-random properties respectively. In a recent decade, many DNA sequencing projects are developed on cells, plants and animals over the world into huge DNA databases. Researchers notice that mammalian genomes encode thousands of large noncoding RNAs (lncRNAs), interact with chromatin regulatory complexes, and are thought to play a role in localizing these complexes to target loci across the genome. It is a challenge target using higher dimensional visualization tools to organize various complex interactive properties as visual maps. The Variant Map System (VMS) as an emerging scheme is systematically proposed in this paper to apply multiple maps that used four Meta symbols as same as DNA or RNA representations. System architecture of key components and core mechanism on the VMS are described. Key modules, equations and their I/O parameters are discussed. Applying the VM System, two sets of real DNA sequences from both sample human (noncoding DNA) and corn (coding DNA) genomes are collected in comparison with pseudo DNA sequences generated by HC-256 to show their intrinsic properties in higher levels of similar relationships among relevant DNA sequences on 2D maps. Sample 2D maps are listed and their characteristics are illustrated under controllable environment. Visual results are briefly analyzed to explore their intrinsic properties on selected genome sequences. 展开更多

A 3-D electrostatic density map generated using the Wavefront Topology System and Finite Element Method clearly demonstrates the non-uniformity and periodicity present in even a single loop of an α-helix. The four dihedral angles (N-C*-C-N, C*-C-N-C*, and C-N-C*-C) fully define a helical shape independent of its length: the three dihedral angles, φ = -33.5°, ω = 177.3°, and Ψ = -69.4°, generate the precise (and identical) redundancy in a one loop (or longer) α-helical shape (pitch = 1.59 /residue;r = 2.25 ). Nevertheless the pattern of dihedral angles within an 11 and a 22-peptide backbone atom sequence cannot be distributed evenly because the stoichiometry in fraction of four atoms never divides evenly into 11 or 22 backbone atoms. Thus, three sequential sets of 11 backbone atoms in an α-helix will have a discretely different chemical formula and correspondingly different combinations of molecular forces depending upon the assigned starting atom in an 11-step sequence. We propose that the unit cell of one loop of an α-helix occurs in the peptide backbone sequence C-(N-C*-C)3-N which contains an odd number of C* plus even number of amide groups. A two-loop pattern (C*-C-N)7-C* contains an even number of C* atoms plus an odd number of amide groups. Dividing the two-loop pattern into two equal lengths, one fraction will have an extra half amide (N-H) and the other fraction will have an extra half amide C=O, i.e., the stoichiometry of each half will be different. Also, since the length of N-C*-C-N, C*-C-N-C*, and C-N-C*-C are unequal, the summation of the number of each in any fraction of n loops of an α-helix in sequence will always have unequal length, depending upon the starting atom (N, C*, or C). 展开更多

A monitoring of multiple physical parameters in a moderate seismic area in Western Piedmont (NW Italy) and the simultaneous observation of the behaviour of numerous species of domestic and wild animals gave in a period of over twenty years the possibility to distinguish the unusual animal behaviours due to local earthquake nucleation from other causes. In particular, the observation of the body and vocal language of dogs (Canis familiaris) in the same area has permitted not only to specify the different meanings of vocal language in connection to their body language, but also to classify the minimum elements into a vocal language that is linked together by tonal and rhythmical sequences of sounds that form a semantic lexicon. The usage of the same tonal and rhythmical vocal sequences in similar or identical situations, which are experienced by different groups of dogs, induces us to verify whether it could be possible to link particular vocal sequences to precise physical anomalies before earthquakes. The individuation of physical anomalies due to an earthquake nucleation or due to a hydro-geological destabilization, is possible thanks to a continuous long-term monitoring of some parameters. Moreover, the complexity of the vocal language of dogs increases if the dogs live in an area with a law population density. Then the correlation between some vocal sequences and some seismic precursors is better if dogs live free in yard or on farms, if they are in good health, and if they can establish a strong social relation of group. When dogs live closed in yards of houses that are far apart, they communicate with each other with an amazing vocal language, full of questions and answers, imitations of sequences, and information about situations that may be harmful to them. 展开更多

Genetic manipulation(either restraint or enhancement)of the biosynthesis pathway ofα-linolenic acid(ALA)in seed oil is an important goal in Brassica napus breeding.B.napus is a tetraploid plant whose genome often har-bors four and six homologous copies, respectively,of the two fatty acid desaturases FAD2 and FAD3,which con-trol the last two steps of ALA biosynthesis during seed oil accumulation. In this study,we compared their promoters, coding sequences, and expression levels in three high-ALA inbred lines 2006L,R8Q10,and YH25005,a low-ALA line A28,a low-ALA/high-oleic-acid accession SW,and the wildtype ZS11.The expression levels of most FAD2 and FAD3 homologs in the three high-ALA accessions were higher than those in ZS11 and much higher than those in A28 and SW.The three high-ALA accessions shared similar sequences with the pro-moters and CDSs of BnFAD3.C4 and BnFAD3.A3.In A28 and SW,substitution of three amino acid residues in BnFAD2.A5 and BnFAD2.C5,an absence of BnFAD2.C1 locus, and a 549 bp long deletion on the BnFAD3.A3 promoter were detected. The profile of BnFAD2 mutation in the two low-ALA accessions A28 and SW is different from that reported in previous studies. The mutations in BnFAD3 in the high-ALA accessions are reported for thefirst time.In identifying the sites of these mutations,we provide detailed information to aid the design of mole-cular markers for accelerated breeding schemes. 展开更多

This paper presents a case study for a complex contaminated groundwater site impacted by a historical release of chlorinated solvents in Silicon Valley, California. The original conceptual site model (CSM) inferred a contaminant migration pathway based on the groundwater gradient interpreted from groundwater elevation data, which is based on the underlying assumption that the subsurface conditions are homogeneous. However, the buried channel deposits render the underlying geology highly heterogeneous, and this heterogeneity plays a significant role in the subsurface migration of contaminants. Chemical fingerprinting evidence suggested that contamination at the downgradient property boundary was related to an off-site contaminant source. But, this alone was not a compelling argument. However, Environmental Sequence Stratigraphy (ESS), a geology-based environmental forensic technique, was applied to define the permeability architecture or the “plumbing” that controls subsurface fluid flow and contaminant migration. First, the geologic and depositional setting was synthesized based on regional geologic data, and representative facies models were identified for the site. Second, the existing CSM and site lithology data were reviewed and existing lithology data were graphically presented to display vertical grain-size patterns. This analysis focused on the nexus between the depositional environment and the site-specific subsurface data resulting in correlations/interpretations between and beyond data points that are based on established stratigraphic principles. The depositional environment results in buried river channels as the primary control on subsurface fluid flow, which defines hydrostratigraphic units (or HSUs). Finally, a hydrostratigraphic CSM that includes maps and cross sections was constructed to depict the HSUs present as a framework to integrate hydro-geology and chemistry data. This study demonstrates that: 1) Highly per-meable buried river channel deposits control subsurface fluid flow and contaminant transport, and have distinct chemical constituents and concentrations (i.e., they represent distinct HSUs), 2) Mapping of such HSUs is feasible with existing boring log data, 3) In settings such as the Santa Clara Valley where groundwater flow is governed by subsurface channel deposits, a hydrostratigraphic mapping approach is superior to a depth-based aquifer zonation approach, and 4) For heterogeneous subsurface, a detailed geology-based definition of the subsurface is an integral component of an environmental forensic analyses to determine contaminant source(s) and pathways. 展开更多

Medical imaging plays a key role within modern hospital management systems for diagnostic purposes.Compression methodologies are extensively employed to mitigate storage demands and enhance transmission speed, all while upholding image quality. Moreover,an increasing number of hospitals are embracing cloud computing for patient data storage, necessitating meticulous scrutiny of server security and privacy protocols.Nevertheless, considering the widespread availability of multimedia tools, the preservation of digital data integrity surpasses the significance of compression alone. In response to this concern,we propose a secure storage and transmission solution for compressed medical image sequences, such as ultrasound images, utilizing a motion vector watermarking scheme. The watermark is generated employing an error-correcting code known as Bose-Chaudhuri-Hocquenghem(BCH)and is subsequently embedded into the compressed sequence via block-based motion vectors. In the process of watermark embedding, motion vectors are selected based on their magnitude and phase angle. When embedding watermarks,no specific spatial area, such as a region of interest(ROI),is used in the images. The embedding of watermark bits is dependent on motion vectors.Although reversible watermarking allows the restoration of the original image sequences,we use the irreversible watermarking method. The reason for this is that the use of reversible watermarks may impede the claims of ownership and legal rights. The restoration of original data or images may call into question ownership or other legal claims. The peak signal-to-noise ratio(PSNR)and structural similarity index(SSIM)serve as metrics for evaluating the watermarked image quality.Across all images, the PSNR value exceeds 46 dB,and the SSIM value exceeds 0.92.Experimental results substantiate the efficacy of the proposed technique in preserving data integrity. 展开更多

Three M_(W)>7.0 earthquakes in 2020-2021 occurred in the Shumagin seismic gap and its adjacent area of the Alaska-Aleutian subduction zone, including the Mw7.8 Simeonof thrust earthquake on July 22,2020,the M_(W)7.6 Sand Point strike-slip earthquake on October 19,2020,and the M_(W)8.2 Chignik thrust earthquake on July 29,2021.The spatial and temporal proximity of these three earthquakes prompts us to probe stress-triggering effects among them. Here we examine the coseismic Coulomb stress change imparted by the three earthquakes and their influence on the subduction interface. Our results show that:(1)The Simeonof earthquake has strong loading effects on the subsequent Sand Point and Chignik earthquakes, with the Coulomb stress changes of 3.95 bars and 2.89 bars, respectively. The Coulomb stress change caused by the Sand Point earthquake at the hypocenter of the Chignik earthquake is merely around 0.01 bars, suggesting the negligible triggering effect on the latter earthquake;(2)The triggering effects of the Simeonof,Sand Point, and Chignik earthquakes on aftershocks within three months are not well pronounced because of the triggering rates of 38%,14%,and 43%respectively.Other factors may have played an important role in promoting the occurrence of these aftershocks, such as the roughness of the subduction interface, the complicated velocity structure of the lithosphere, and the heterogeneous prestress therein;(3)The three earthquakes caused remarkable coseismic Coulomb stress changes at the subduction interface nearby these mainshocks, with an average Coulomb stress change of 3.2 bars in the shallow region directly inwards the trench. 展开更多

The present study is devoted to understanding the evolution of the Upper Jurassic Sab'atayn Formation in the Marib-Shabwa Basin,Yemen, through a sequence stratigraphic analysis based on integrating datasets of sedimentology, seismic sections, and well logs. The Sab'atayn Formation(Tithonian age)is represented by a series of clastic and evaporites that were deposited under fluvio-deltaic to prodeltaic settings. It is divided into four members including Yah(at the base),upwards to Seen,Alif, and Safir at the top.Two third-order depositional sequences were determined for the Tithonian succession which were separated by three sequence boundaries. These sequences were classified into their systems tracts signifying several sedimentation patterns of progradational, aggradational, and retrogradational parasequence sets. The first depositional sequence corresponds to the early-middle Tithonian Yah and Seen units that can be classified into lowstand, transgressive, and highstand systems tracts. The second sequence comprises the late Tithonian Alif unit that can be subdivided into transgressive and highstand systems tracts. The sandy deposits of the Alif Member(highstand deposits)represent the most productive hydrocarbon reservoir in the basin. The Upper Jurassic sediments in the study area were resulted from a combination of eustatic and tectonic effects. 展开更多

The utilization of sequence stratigraphic concepts in identifying sands and their spatial continuity in distinct gross depositional settings is key, especially in frontier settings where data paucity is a common challenge. In the Baka field, onshore Niger Delta, detailed reservoir correlation guided by sequence stratigraphic framework analysis showed the distribution of sand and shale units constituting reservoirseal pairs(RSP)correlatable across the field.Within the 3rd-order packages,it is observed that the lowstand systems tract(LST)and highstand systems tract(HST)contain more RSPs and thicker 4th-and 5th-order sands than the transgressive systems tract(TST).In terms of bathymetry,it is noted that irrespective of systems tracts, the RSP Index(RI)decreases from the proximal shallow/inner shelf settings to the more distal outer shelf areas.Amongst all three systems tracts, intervals interpreted as lowstand prograding complexes contain the best developed sands and highest RSP.Sand development within the LSTs has been controlled by a pronounced growth fault regime accompanied by high subsidence and sedimentation rates. This is linked to the basinward migration of the sands during prolonged sea-level fall, creating significant accommodation space for sand deposition. On the other hand, the TSTs known to mark periods of progressive sea-level rise and landward migration of sandy facies, show thinner sands enclosed in much thicker, laterally extensive, and better-preserved deeper marine shales.Interpreted seismic sections indicate intense growth faulting and channelization that influenced the syn-and postdepositional development of the sand packages across the field. The initial timing of deformation of subregional faults in this area coincides with periods of abrupt falls in sea level. This approach could be useful for predicting sand-prone areas in frontier fields as well as possible reservoir-seal parameters required for some aspects of petroleum system analysis and quick-look volume estimation. 展开更多

Objective:To address the phylogenetic and phylogeographic relationship between different lineages of Anopheles(An.)subpictus species complex in most parts of the Asian continent by maximum utilization of Internal Transcriber Spacer 2(ITS2)and cytochrome C oxidase I(COI)sequences deposited at the GenBank.Methods:Seventy-five ITS2,210 COI and 26 concatenated sequences available in the NCBI database were used.Phylogenetic analysis was performed using Bayesian likelihood trees, whereas median-joining haplotype networks and time-scale divergence trees were generated for phylogeographic analysis.Genetic diversity indices and genetic differentiation were also calculated. Results:Two genetically divergent molecular forms of An.subpictus species complex corresponding to sibling species A and B are established.Species A evolved around 37-82 million years ago in Sri Lanka,India, and the Netherlands, and species B evolved around 22-79 million years ago in Sri Lanka,India, and Myanmar.Vietnam,Thailand, and Cambodia have two molecular forms:one is phylogenetically similar to species B.Other forms differ from species A and B and evolved recently in the above mentioned countries,Indonesia and the Philippines.Genetic subdivision among Sri Lanka,India, and the Netherlands is almost absent.A substantial genetic differentiation was obtained for some populations due to isolation by large geographical distances.Genetic diversity indices reveal the presence of a long-established stable mosquito population,at mutation-drift equilibrium, regardless of population fluctuations.Conclusions:An.subpictus species complex consists of more than two genetically divergent molecular forms.Species A is highly divergent from the rest.Sri Lanka and India contain only species A and B. 展开更多

Pseudo-random sequences with long period, low correlation, high linear complexity, and uniform distribution of bit patterns are widely used in the field of information security and cryptography. This paper proposes an approach for generating a pseudo-random multi-value sequence (including a binary sequence) by utilizing a primitive polynomial, trace function, and k-th power residue symbol over the sub extension field. All our previous sequences are defined over the prime field, whereas, proposed sequence in this paper is defined over the sub extension field. Thus, it’s a new and innovative perception to consider the sub extension field during the sequence generation procedure. By considering the sub extension field, two notable outcomes are: proposed sequence holds higher linear complexity and more uniform distribution of bit patterns compared to our previous work which defined over the prime field. Additionally, other important properties of the proposed multi-value sequence such as period, autocorrelation, and cross-correlation are theoretically shown along with some experimental results. 展开更多

Bicoid is one of the important Drosophila maternal genes involved in the control of embryo polarity and larvae segmentation. To clone and characterize the rice bicoid-related genes, one cDNA clone, Rb24 (EMBL accession number: AJ2771380), was isolated by screening of rice unmature seed cDNA library. Sequence analysis indicates that Rb24 contains a putative amino acid sequence, which is homologous to unique 8 amino acids sequence within Drosophila bicoid homeodomain (50% identity, 75% similarity) and involves a lys-9 in putative helix 3. Northern blot analysis of rice RNA has shown that this sequence is expressed in a tissue-specific manner. The transcript was detected strongly in young panicles, but less in young leaves and roots. This results are further confirmed with paraffin section in situ hybridization. The signal is intensive in rice globular embryo and located at the apical tip of the embryo, then, along with the development of embryo, the signal is getting reduced and transfers into both sides of embryo. The existence of bicoid-related sequence in rice embryo and the similarity of polar distribution of bicoid and Rb24 mRNA in early embryo development may implicates a conserved maternal regulation mechanism of body axis presents in Drosophila and in rice. 展开更多

Papaya (Carica papaya L.) is one of the most economically, medicinally and nutritionally important tropical fruit crops. Expressed sequence tags (ESTs) derived simple sequence repeat (SSR) markers are more valuable as they are derived from conserved genic portion. Development of EST-SSRs markers through in silico approach is cheaper, less time consuming and labour-intensive. In this study, we aimed to mine SSRs and developed EST-SSR primers from papaya floral ESTs. A total of 75,846 papaya floral ESTs were downloaded from public database National Centre for Biotechnology Information (NCBI). A total of 26,039 floral unigenes (7961 contigs and 18,078 singletons) were generated after assembly of these ESTs. From these floral unigenes, 433,782 perfect SSRs, 204,968 compound SSRs and 6061 imperfect SSRs were mined, respectively. In perfect SSRs, mononucleotide repeats were most abundant (94.7%) followed by tri- (3.1%) and di-nucleotide repeats (1.7%). The frequencies of tetra-, hexa- and penta-nucleotide repeats accounted for only (0.17%), (0.04%) and (0.03%), respectively. In mononucleotide repeats, the most abundant motif was A/T (69.3%) and in di- and tri-nucleotide repeats were AG/CT (61%) and AAG/CTT (31%), respectively. In imperfect SSRs, mononucleotide repeats (56.5%) were most abundant. 176 different types of motifs were identified. A total of 3807 primer pairs for floral papaya ESTs were successfully designed. These developed EST-SSR primers are being used for the genetic improvement of papaya such as study of cross-transferability across genera/species, evaluation of genetic diversity, and identification of sex-specific markers. These EST derived SSRs can also be used in filling gaps in existing linkage maps in papaya. 展开更多
